The "double riffle" was designed to accommodate two groups from 25 to 50 specimens of broodstock in strictly identical conditions. The spawning grounds are equipped with waterproof, motion-sensing cameras with infrared night vision, connected to a 1000 Gb recorder. DeepLabCut network trained to track mouse body parts during open field locomotion (top-down view)

<p>DeepLabCut (https://github.com/DeepLabCut/) (Mathis et al., 2018; Nath et al., 2019) was used for tracking body parts of mice in an open field arena or in the rotarod. DeepLabCut 2.1.8.2 (local version on Windows with CPU, using the GUI) and 2.1.10.2 (google colab to train the network) were used using default parameters and the pretrained resnet50 network with imgaug augmentation. Frames were extracted with the k-means method and outlier frames with the jump method. <em>Open field: </em>20 images from 19 videos (10 or 30 fps) were extracted for a total of 380 labeled pictures. 8 body parts (snout, both ears, body center, both side laterals, tail base and tail end) and the 4 corners of the field arena were manually labeled and linked to each other using skeletons. A neural network was trained using these images for 170K iterations. 20 outlier frames were extracted from each video and relabeled. An additional 20 images from 19 videos with different recording conditions were labeled. The network was then refined for 210K iterations (from scratch), yielding a train error of 3.33 pixels and a test error of 8.83 pixels (with a likelihood p-cutoff of 0.6). This process was repeated a second time (using an additional 20 images from 15 new videos) to improve the pixel error; to a final 400 K iterations (train error: 2.65, test error: 3.71). 67 videos from 5 different experiments were analyzed on the final network.<em> </em></p> <p><em>Used to analyze videos for a publication (Labouesse&nbsp;et al., Nature Communications 2023)</em></p>

Top view images of kale (Brassica oleracea)

<p>Top view images of two <em>Brassica oleracea</em> varieties: <em>B. oleracea</em> var. <em>acephala</em> &lsquo;Nero di Toscana&rsquo; - black palm kale (<strong>S1</strong>) and <em>B. oleracea</em> var. <em>sabellica</em> - curly kale (<strong>S2</strong>). Dataset contains 6400 images, 3200 per variety. Pictures were taken for 20 consecutive days (<strong>D</strong>). &quot;b&quot; after D marks the plants grown in the second stage (details below).</p> <p>Detailed information:</p> <p>The two varieties were grown in 8cm x 8cm pots inside the greenhouse of Wageningen University &amp; Research. The pots were filled with a finely sieved peat compost. To ensure their germination, two seeds were seeded in each pot, a thin layer of compost being sieved on top of the seeds. The pots were then sprayed with water. Five days after seeding, a nutrient solution was applied. Thus, the substrate was saturated with &frac12; Hoagland solution to promote plants&rsquo; growth. Six days after seeding, the sprouts were transplanted to the pots where neither of the two seeds germinated. All additional sprouts were removed to establish the final growth stage of one plant per pot. The substrate was kept moist throughout the growing period by watering the pots daily or every two days, depending on the environmental conditions. These conditions were characterized by an average day temperature of 26&deg;C.</p> <p>The kale plants were grown in two stages, each stage containing half the plants and lasting for 28 days: June 16th - July 14th and July 10th - August 7th. In total, a number of 160 plants were grown per variety, summing up to 320 plants. Eight days after seeding, the plants reached the necessary growth stage to begin the dataset acquisition phase. Thus, all plants were photographed individually for 20 consecutive days, resulting in a 6400 image dataset.</p> <p>The equipment used for taking the pictures consisted of a OnePlus 6T mobile camera and a phone holder. Top view pictures were taken by mounting the holder on a table, then stabilizing the phone on the holder at a 90&deg; angle facing down. Furthermore, a centimeter ruler was placed in the bottom left corner of the picture frame.</p>

Additional raw video and pose estimation data of top view open field mouse behavior recordings after diazepam injections

<p>This repository contains raw data for 32 different open field recordings of mice. These include top view raw video .mp4 files (Videos.zip and Videos_2.zip) and the corresponding .csv pose estimation data (data.zip) obtained with DeepLabCut. The data is from a single diazepam injection experiment at Roche, where animals were injected with saline, 1 mg/kg, 2 mg/kg or 3 mg/kg of diazepam. The METADATA_ROCHE.csv or METADATA_ROCHE.xlsx files contain all grouping variables and help linking the pose estimation files (located in data/) to the video files.
