Hyperspectral Imaging Dataset for Laser Thermal Ablation Monitoring in Vital Organs

<p><strong>Objectives:</strong> The objective of the research was to use hyperspectral imaging (HSI) to detect thermal damage induced in vital organs (such as the liver, pancreas, and stomach) during laser thermal therapy. The experimental study was conducted during thermal ablation procedures on live pigs.</p> <p><strong>Ethical Approval:</strong> The experiments were performed at the Institute for Image Guided Surgery in Strasbourg, France. This experimental study was approved by the local Ethical Committee on Animal Experimentation (ICOMETH No. 38.2015.01.069) and by the French Ministry of Higher Education and Research (protocol №APAFiS-19543-2019030112087889, approved on March 14, 2019). All animals were treated in accordance with the ARRIVE guidelines, the French legislation on the use and care of animals, and the guidelines of the Council of the European Union (2010/63/EU).</p> <p><strong>Description:</strong> During our experimental study, we used a TIVITA hyperspectral camera to acquire hypercubes of size 640x480x100 voxels, indicating 640x480 pixels for 100 bands, and regular RGB images at each acquisition step. These bands were acquired directly from the hyperspectral camera without additional pre-processing. The hypercube was acquired in approximately 6 seconds and synchronized with the absence of breathing motion using a protocol implemented for animal anesthesia. Polyurethane markers were placed around the target area to serve as references for superimposing the hyperspectral images, which were acquired using target areas selected according to the hyperspectral camera manufacturer's guidelines.</p> <p>As part of our investigation, we included hyperspectral cubes from 20 experiments conducted under identical conditions in our study. The hyperspectral cubes were collected in three distinct stages. In the first stage, the cubes were gathered before laparotomy at a temperature of 37&deg;C. In the second stage, we obtained the cubes as the temperature gradually increased from 60&deg;C to 110&deg;C at 10&deg;C intervals. Finally, in the last stage, the cubes were collected after turning off the laser during the post-ablation phase. Thus, we obtained a total of 233 hyperspectral cubes, each consisting of 100 wavelengths, resulting in a dataset of 23,300 two-dimensional images. The temperature changes were recorded, and the &ldquo;<em>Temperature profile during laser ablation</em>&rdquo; image illustrates the corresponding profile, highlighting the specific time intervals during which the hyperspectral camera and laser were activated and deactivated. To provide a visual representation of the collected data, we have included several examples of images captured from different organs in the &ldquo;<em>Examples of ablation areas</em>&rdquo; figure.</p> <p>The raw dataset, comprising 233 hyperspectral cubes of 100 wavelengths each, was transformed into 699 single-channel images using PCA and t-SNE decompositions. These images were then divided into training and test subsets and prepared in the COCO object detection format. Data from: Increased aridity is associated with stronger tradeoffs in ponderosa pine vital functions

<p>Trees must allocate resources to core functions, like growth, defense, and reproduction. These allocation patterns have profound effects on forest health, yet little is known about how core functions trade off over time, and even less is known about how a changing climate will impact tradeoffs. We conducted a 21-year survey of growth, defense, and reproduction in 80 ponderosa pine individuals spanning 8 populations across environmental gradients along the Colorado Front Range, USA. We used linear mixed models to describe tradeoffs among these functions and to characterize variability among and within individuals over time. Growth and defense were lower in years of high cone production and local drought conditions amplified year-to-year tradeoffs between reproduction and growth, where trees located at sites with hotter and drier climates showed stronger tradeoffs between reproduction and growth. Our results support the environmental stress hypothesis of masting, which predicts that greater interannual variation in tree functions is associated with more marginal environments, such as those that are prone to drought. With warming temperatures and increased exposure to drought stress, trees will be faced with stronger interannual tradeoffs, which could lead to further decreases in growth and defensive efforts, ultimately increasing risks of mortality.</p>

The importance of variation in vital rates and environmental resource availability in predicting demography of a rare understory herb

Plant demography is a function of both the vital rate characteristics of a species (i.e., survival, growth, and reproduction) and the environmental factors that interact with them to create population dynamics. A more detailed understanding of how local-scale environmental factors and variation in individual vital rates shape population-level demographic patterns is needed to improve predictions of population responses to environmental change and implement successful plant conservation strategies. In this study, we examined how individual vital rates for Shortia galacifolia, an endangered, evergreen herb endemic to the southern Blue Ridge Mountains, USA, change as a function of individual size and resource availability and how that variation affects Shortia demography at four sites representing natural and introduced populations using integral projection models (IPMs). We found that Shortia population growth is positively related to individual size and soil moisture. Changes in soil moisture availability altered the importance of survival and growth in predicting Shortia demography but did not affect the contribution of asexual reproduction for most sites. Moreover, changes in vital rate contributions under a low soil moisture scenario were limited to introduced populations growing outside Shortia’s natural climate envelope. Our study underscores the importance of quantifying the influence of individual state characteristics and environmental variables on different vital rates among natural and introduced populations and demonstrates how the combination of these factors can contribute to the success or failure of rare plant populations.

Size-Dependent Dynamics of the Internal Carbon Pool Drive Isotopic Vital Effects in Calcifying Phytoplankton

<p>Isotopic offsets in biogenic calcite from equilibrium values can provide unique insights into the physiology and mechanisms of carbon regulation in calcifying phytoplankton. This study examines the impact of varying CO2 (controlled via pH) on five coccolithophore species chosen for varied cell sizes, physiology, and calcification. The study investigates isotopic offsets in coccolith calcite and organic matter, in relation to carbon demand and supply (<i>µ</i>/CO2). Species-specific CO2/pH optima for growth (<i>µ</i>opt) were derived from variations in growth rates with varying CO2 concentrations. Growth rates for all species declined with rising CO2 (decreasing pH) due to H+-driven inhibition. <i>C. braarudii&nbsp;</i>and<i> C. leptoporus</i> exhibited high <i>µ</i>opt values (suggesting high carbon-demand) and limited growth under low CO2 (high pH) suggesting carbon limitation. Under low CO2 supply, when growth rates were CO2-limited, both species exhibited coincident isotopic depletion in calcite and organic matter as a consequence of CO2 diffusion into the cell that experienced no equilibration as a result of a highly depleted internal carbon pool. In these two species, isotopic values in calcite &nbsp;remained unaffected by growth rates and CO2 concentration (<i>µ</i>/CO2) when CO2&nbsp;was sufficient for optimal growth. <i>G. huxleyi&nbsp;</i>and<i> G. oceanica&nbsp;</i>displayed optima for growth (<i>µ</i>opt) at low CO2 concentrations and showed no growth limitation under low CO2 (indicating low carbon-demand). Both species experienced depleted (negative) vital effects caused by an excess of CO2 diffusion&nbsp;into the small internal carbon pool of the cell when diffusive carbon supply outpaced low demand (low <i>µ</i>/CO2). Enriched (positive) vital effects were observed under low carbon supply and high demand, likely due to diffusive loss of CO2 from the cell's intracellular carbon pool&nbsp;due to a lower intracellular pH. <i>C. carterae</i> exhibited an intermediate <i>µ</i>opt and isotopically equilibrated intracellular carbon pool such that δ13C values in calcite and organic matter suggested a shared carbon pool. This study illustrates that pH-CO2 driven vital effects and fractionation into organic matter indicate the residence time for carbon in the intracellular carbon pool, and the size of this pool is proportional to cell size. <i>C. leptoporus&nbsp;</i>and<i> C. carterae</i> can elevate intracellular pH to minimise CO2 leakage, whereas vital effects in <i>G. huxleyi</i> and <i>G. oceanica&nbsp;</i>are caused by diffusive CO2 due to the small size of their internal carbon pool.</p>

Data from: Host-parasite dynamics shaped by temperature and genotype: quantifying the role of underlying vital rates

<p>1. Global warming challenges the persistence of local populations, not only through heat-induced stress, but also through indirect biotic changes. We study the interactive effects of temperature, competition and parasitism in the water flea <i>Daphnia magna</i>.</p> <p>2. We carried out a common garden experiment monitoring the dynamics of <i>Daphnia</i> populations along a temperature gradient. Halfway through the experiment, all populations became infected with the ectoparasite <i>Amoebidium parasiticum</i>, enabling us to study interactive effects of temperature and parasite dynamics. We combined Integral Projection Models with epidemiological models, parameterized using the experimental data on the performance of individuals within dynamic populations. This enabled us to quantify the contribution of different vital rates and epidemiological parameters to population fitness across temperatures and <i>Daphnia</i> clones originating from two latitudes.</p> <p>3. Interactions between temperature and parasitism shaped competition, where Belgian clones performed better under infection than Norwegian clones, mainly due to higher survival. Infected <i>Daphnia</i> populations performed better at higher than at lower temperatures, mainly due to an increased host capability of reducing parasite loads. Temperature strongly affected individual vital rates, but effects largely cancelled out on a population-level. In contrast, parasitism strongly reduced fitness through consistent negative effects on all vital rates. As a result, temperature-mediated parasitism was more important than the direct effects of temperature in shaping population dynamics. Both the outcome of the competition treatments and the observed extinction patterns support our modeling results.</p> <p>4. Our study highlights that shifts in biotic interactions can be equally or more important for responses to warming than direct physiological effects of warming, emphasizing that we need to include such interactions in our studies to predict the competitive ability of natural populations experiencing global warming.</p>

Data from: Natural Zeitgebers under temperate conditions cannot compensate for the loss of a functional circadian clock in timing of a vital behavior in Drosophila

<p><span>The adaptive significance of adjusting behavioral activities to the right time of the day seems obvious but is under debate. Our data provides evidence that proper timing of eclosion, a vital behavior of the fruit fly <em>Drosophila melanogaster</em>, requires a functional molecular clock under quasi-natural conditions. </span></p> <p><span>We compared eclosion profiles and assessed eclosion rhythmicity in wildtype flies (CS) and clock-related mutant strains <em>(per<sup>01</sup></em>, <em>pdf<sup>01</sup></em>, <em>han<sup>5304</sup></em>) under laboratory and outdoor conditions. In the laboratory, flies were entrained in either light-dark cycle (LD12:12) or warm (25°C)-cold (16°C) cycle  (WC12:12), and tested under entrainment or constant conditions using TriKinetics Drosophila Eclosion Monitors. For outdoor assays, a WEclMon system was used and experiments were performed between July-Octobre 2014 and July-Octobre 2016. </span></p> <p><span>Flies with a defective molecular clock showed impaired rhythmicity and gating under natural temperate conditions in Würzburg/Germany even in the presence of a full complement of abiotic Zeitgebers. We also found that eclosion rhythmicity cannot be entrained by daily cycles in relative humidity. Low relative humidity also did not or only weakly affect the ability of the flies to eclose and unfold their wings.</span></p> <p><span>Our results suggest that the presence of natural Zeitgebers is not sufficient, and a functional molecular clock is required to induce stable temporal eclosion patterns in flies under temperate conditions with considerable day-today variation in light intensity and temperature.
