Data for Few studies of wild animal performance account for parasite infections: a systematic review

<p>Data from&nbsp;a systematic review across eight scientific journals publishing primarily studies in animal behaviour and physiology over a 5-year period to assess the proportion of studies which acknowledge, treat or control for parasite infection in their study design and/or analyses.&nbsp;Wild animals have parasites. This inconvenient truth has far-reaching implications for biologists measuring animal performance traits: infection with parasites can alter host behaviour and physiology in profound and sometimes counterintuitive ways. Yet, to what extent do studies on wild animals take individual infection status into account?&nbsp;We explored whether parasite inclusion differed between studies that are experimental versus observational, conducted in the field vs the laboratory and measure behavioural vs physiological traits. We also investigated the importance of other factors such as the journal, the year of publication, the trait category (e.g. locomotion, reproduction) measured, the vertebrate taxonomic group investigated, and the host climatic zone of origin.&nbsp;Our results show that parasite inclusion was generally lacking across recent studies on wild vertebrates. In over 680 filtered papers, we found that only 21.9% acknowledged the potential effects of infections on animal performance in the text, and only 5.1% of studies treated animals for infection (i.e. parasite control) or considered infection status in&nbsp;the statistical analyses (i.e. parasite analysis). Parasite inclusion, control and analysis were higher in laboratory compared to field studies and higher for physiological studies compared to behavioural studies but did not differ among journals, performance trait categories and taxonomic groups. Overall, our literature review suggests that parasites are sorely under-acknowledged by researchers in recent years despite growing evidence that infections can modify animal performance. Given the ubiquity of parasites in the environment, we encourage scientists to consider individual infection status when assessing performance of wild animals. We also suggest ways for researchers to implement such practices in both experimental and observational studies.&nbsp;</p>

Interspecific coprophagia by wild red foxes: DNA metabarcoding reveals a potentially widespread form of commensalism among animals

<p>Vertebrate animals are known to consume other species' faeces, yet the role of such coprophagy in species dynamics remains unknown, not least due to the methodological challenges of documenting it. In a large-scale metabarcoding study of red fox and pine marten scats, we document a high occurrence of domestic dog DNA in red fox scats and investigate if it can be attributed to interspecific coprophagia. We tested whether experimental artifacts or other sources of DNA could account for dog DNA, regressed dog occurrence in the diet of fox against that of the fox' main prey, short-tailed field voles, and consider whether predation or scavenging could explain the presence of dog DNA. Additionally, we determined the calorific value of dog faeces through calorimetric explosion. The high occurrence of dog DNA in the diet of fox, the timing of its increase, and the negative relationship between dog and the fox's main prey, point to dog faeces as the source of DNA in fox scats. Dog faeces being highly calorific, we found that foxes, but not pine martens, regularly exploit them, seemingly as an alternative resource to fluctuating prey. Scattered accounts from the literature may suggest that interspecific coprophagia is a potentially frequent and widespread form of interaction among vertebrates. However, further work should address its prevalence in other systems as well as the implications for ecological communities. Tools such as metabarcoding offer a way forward.</p>

Data from: Longitudinal gut microbiome dynamics in relation to age and senescence in a wild animal population

<p>In humans, gut microbiome (GM) differences are often correlated with, and sometimes causally implicated in, ageing. However, it is unclear how these findings translate in wild animal populations. Studies that investigate how GM dynamics change within individuals, and with declines in physiological condition, are needed to fully understand links between chronological age, senescence, and the GM, but have rarely been done. Here, we use longitudinal data collected from a closed population of Seychelles warblers (<em>Acrocephalus sechellensis</em>) to investigate how bacterial GM alpha diversity, composition, and stability are associated with host senescence. We hypothesised that GM diversity and composition will differ, and become more variable, in older adults, particularly in the terminal year prior to death, as the GM becomes increasingly dysregulated due to senescence. However, GM alpha diversity and composition remained largely invariable with respect to adult age and did not differ in an individual's terminal year. Furthermore, there was no evidence that the GM became more heterogenous in senescent age groups (individuals older than 6 years), or in the terminal year. Instead, environmental variables such as season, territory quality, and time of day, were the strongest predictors of GM variation in adult Seychelles warblers. These results contrast with studies on humans, captive animal populations, and some (but not all) studies on non-human primates, suggesting that GM deterioration may not be a universal hallmark of senescence in wild animal species. Further work is needed to disentangle the factors driving variation in GM-senescence relationships across different host taxa.</p>

Conspicuous animal signals avoid the cost of predation by being intermittent or novel: confirmation in the wild using hundreds of robotic prey

<p>Social animals are expected to face a trade-off between producing a signal that is detectible by mates and rivals, but not obvious to predators. This trade-off is fundamental for understanding the design of many animal sig- nals, and is often the lens through which the evolution of alternative communication strategies is viewed. We have a reasonable working knowl- edge of how conspecifics detect signals under different conditions, but how predators exploit conspicuous communication of prey is complex and hard to predict. We quantified predation on 1566 robotic lizard prey that per- formed a conspicuous visual display, possessed a conspicuous ornament or remained cryptic. Attacks by free-ranging predators were consistent across two contrasting ecosystems and showed robotic prey that performed a conspicuous display were equally likely to be attacked as those that remained cryptic. Furthermore, predators avoided attacking robotic prey with a fixed, highly visible ornament that was novel at both locations. These data show that it is prey familiarity—not conspicuousness—that determine predation risk. These findings replicated across different preda- tor–prey communities not only reveal how conspicuous signals might evolve in high predation environments, but could help resolve the paradox of aposematism and why some exotic species avoid predation when invad- ing new areas.</p>

Data from: Exploring deep learning techniques for wild animal behaviour classification using animal-borne accelerometers

<p>1: Machine learning-based behaviour classification using acceleration data is a powerful tool in bio-logging research. Deep learning architectures such as convolutional neural networks (CNN), long short-term memory (LSTM), and self-attention mechanism as well as related training techniques have been extensively studied in human activity recognition. However, they have rarely been used in wild animal studies. The main challenges of acceleration-based wild animal behaviour classification include data shortages, class imbalance problems, various types of noise in data due to differences in individual behaviour and where the loggers were attached, and complexity in data due to complex animal-specific behaviours, which may have limited the application of deep learning techniques in this area.</p> <p>2: To overcome these challenges, we explored the effectiveness of techniques for efficient model training: data augmentation, manifold mixup, and pre-training of deep learning models with unlabelled data, using datasets from two species of wild seabirds and state-of-the-art deep learning model architectures.</p> <p>3: Data augmentation improved the overall model performance when one of various techniques (none, scaling, jittering, permutation, time-warping, and rotation) was randomly applied to each data during mini-batch training. Manifold mixup also improved model performance, but not as much as random data augmentation. Pre-training with unlabelled data did not improve model performance. The state-of-the-art deep learning models, including a model consisting of four CNN layers, an LSTM layer, and a multi-head attention layer, as well as its modified version with shortcut connection, showed better performance among other comparative models. Using only raw acceleration data as inputs, these models outperformed classic machine learning approaches that used 119 handcrafted features.</p> <p>4: Our experiments showed that deep learning techniques are promising for acceleration-based behaviour classification of wild animals and highlighted some challenges (e.g. effective use of unlabelled data). There is scope for greater exploration of deep learning techniques in wild animal studies (e.g. advanced data augmentation, multimodal sensor data use, transfer learning, and self-supervised learning).
