Data from: Rapid, nonparallel genomic evolution of Brassica rapa (field mustard) under experimental drought

<p>While we know that climate change can potentially cause rapid phenotypic evolution, our understanding of the genetic basis and degree of genetic parallelism of rapid evolutionary responses to climate change is limited. In this study, we combined the resurrection approach with an evolve and resequence design to examine genome-wide evolutionary changes following drought. We exposed genetically similar replicate populations of the annual plant <em>Brassica</em> <em>rapa</em> derived from a field population in southern California to four generations of experimental drought or watered conditions in a greenhouse. Genome-wide sequencing of ancestral and descendant population pools identified hundreds of SNPs that showed evidence of rapidly evolving in response to drought. Several of these were in stress response genes, and two were identified in a prior study of drought response in this species. However, almost all genetic changes were unique among experimental populations, indicating that the evolutionary changes were largely non-parallel, despite the fact that genetically similar replicates of the same founder population had experienced controlled and consistent selection regimes. This non-parallelism of evolution at the genetic level is potentially because of polygenetic adaptation allowing for multiple different genetic routes to similar phenotypic outcomes. Our findings help to elucidate the relationship between rapid phenotypic and genomic evolution and shed light on the degree of parallelism and predictability of genomic evolution to environmental change.</p>

Data from: Seasonality and growth in tropical freshwater ectotherm vertebrates: results from one-year experimentation in the African grey bichir, giraffe catfish, and the West African mud turtle

<p>Growth in ectotherm vertebrates is strongly rhythmed by seasonal variation in environmental parameters. To track the seasonal variation in ancient times in a continental and tropical context, we aim to develop a method based on the use of the growth rate of fossil ectotherm vertebrates (actinopterygians and chelonians) influenced by seasonal environmental fluctuations they experienced in their lifetime. However, the impact of environmental parameters on growth, positive or negative, and its intensity, depends on the taxa considered and data are scarce for tropical species. For one year, an experiment was conducted to better understand the effect of seasonal variation in environmental parameters (food abundance, temperature, and photoperiod) on the somatic growth rate of three species of tropical freshwater ectotherm vertebrates: the fishes <em>Polypterus senegalus</em> and <em>Auchenoglanis occidentalis</em> and the turtle <em>Pelusios castaneus</em>. Mimicking seasonal shifts expected to be experienced by the animals in the wild, the experiment highlighted the preponderant effect of food abundance on the growth rate of those three species. Water temperature variation had a significant effect on the growth rate of <em>Po. senegalus</em> and <em>Pe. castaneus</em>. Moreover, the photoperiod demonstrated no significant effect on the growth of the three species. The duration of application of starvation or cool water conditions, ranging from 1 to 3 months, did not affect the growth rate of the animals. However, <em>Pe. castaneus</em> showed a temporary sensitivity to the return of ad libitum feeding or of warm water, after a period of starvation or cool water, by a period of compensatory growth. Finally, this experiment revealed, in the three species, fluctuations in the growth rate under controlled and constant conditions. This variation, similar to the variation in precipitation and temperature observed in their native environment, could be linked to a strong effect of an internal rhythm controlling somatic growth rate.</p>

Data from: The experimental manipulation of atmospheric drought: Teasing out the role of microclimate in biodiversity experiments

<p class="MsoNormal">Climate change alters mean global surface temperatures, precipitation regimes, and atmospheric moisture. Resultant drought affects the composition and diversity of terrestrial ecosystems worldwide. To date, there are no assessments of the combined impacts of reduced precipitation and atmospheric drying on functional trait distributions of any species in an outdoor experiment. Here, we examined whether soil and atmospheric drought affect the functional traits of a focal grass species (<em>Poa secunda)</em> growing in monoculture and 8-species grass communities in outdoor mesocosms. We focused on specific leaf area (SLA), leaf area, stomatal density, root:shoot ratio, and fine root:coarse root ratio responses. Leaf area and overall growth were reduced with soil drying. Root:shoot ratio only increased for <em>P. secunda</em> growing in monoculture under combined atmospheric and soil drought. Plant energy allocation strategy (measured using principal components) differed when <em>P. secunda</em> was grown in combined soil and atmospheric drought conditions compared with soil drought alone. Given a lack of outdoor manipulations of this kind, our results emphasize the importance of atmospheric drying on functional trait responses more broadly. We suggest that drought methods focused purely on soil water inputs may be imprecisely predicting drought effects on other terrestrial organisms as well (other plants, arthropods, and higher trophic levels).</p>

Experimental data analyzed in: Signal detection models as contextual bandits

<p>Signal detection theory (SDT) has been widely applied to identify the optimal discriminative decisions of receivers under uncertainty. However, the approach assumes that decision-makers immediately adopt the appropriate acceptance threshold, even though the optimal response must often be learned. Here we recast the classical normal-normal (and power-law) signal detection model as a contextual multi-armed bandit (CMAB). Thus, rather than starting with complete information, decision-makers must infer how the magnitude of a continuous cue is related to the probability that a signaller is desirable, while simultaneously seeking to exploit the information they acquire. We explain how various CMAB heuristics resolve the trade-off between better estimating the underlying relationship and exploiting it. Next, we determined how naïve human volunteers resolve signal detection problems with a continuous cue. As anticipated, a model of choice (accept/reject) that assumed volunteers immediately adopted the SDT-predicted acceptance threshold did not predict volunteer behaviour well. The Softmax rule for solving CMABs, with choices based on a logistic function of the expected payoffs, best explained the decisions of our volunteers but a simple midpoint algorithm also predicted decisions well under some conditions. CMABs offer principled parametric solutions to solving many classical SDT problems when decision-makers start with incomplete information.</p>

Experimental data of dancing peanuts in beer

<p>In Argentina, some people add peanuts to their beer. Once immersed, the peanuts initially sink part way down into the beer before bubbles nucleate and grow on the peanut surfaces and remain attached. The peanuts move up and down within the beer glass in many repeating cycles. In this work, we propose a physical description of this dancing peanuts spectacle. We break down the problem into component physical phenomena, providing empirical constraint of each: (i) heterogeneous bubble nucleation occurs on peanut surfaces and this is energetically preferential to nucleation on the beer glass surfaces; (ii) peanuts enshrouded in attached bubbles are positively buoyant in beer above a critical attached gas volume; (iii) at the beer top surface, bubbles detach and pop, facilitated by peanut rotations and rearrangements; (iv) peanuts containing fewer bubbles are then negatively buoyant in beer and sink; and (v) the process repeats so long as the beer remains sufficiently supersaturated in the gas phase for continued nucleation. We used laboratory experiments and calculations to support this description, including constraint of the densities and wetting properties of the beer–gas–peanut system. We draw analogies between this peanut dance cyclicity and industrial and natural processes of wide interest, ultimately concluding that this bar-side phenomenon can be a vehicle for understanding more complex, applied systems of general interest and utility.</p>

Raw Data for Unpublished Study "Healthy Women Show More Experimentally-Induced Central Sensitization Compared to Men"

<p>Version sex_v01_20230409</p> <p>Main authors: Alexandros Guekos, Janis Saxer, Diego Salinas Gallegos, and Petra Schweinhardt</p> <p>The present data was collected from April 2021 to December 2022 for a study on sex-specific differences in central sensitization (CS) proxies in healthy young adults.</p> <p>The results are to be published soon. A link to the manuscript will be provided.</p> <p>Full details of the paradigm, the experimental setup, and the analysis will be given there. Therefore, the following description only summarizes the most important steps.</p> <p>In brief, 66 subjects (33 men and 33 women) participated in a single experimental session during which a CS induction protocol consisting of repetitive noxious heat stimuli over about 12 minutes of 10 blocks at 48 degrees centigrade was applied to the lateral dorsum of the foot proximal to the malleolus. A sham protocol (where temperature remained at baseline for the whole time) was performed on the contralateral foot. Order of protocol and choice of starting side was pseudorandomly varied across participants. Participants had to rate mean temperature intensity per block on a scale from 0 (no sensation) to 200 (maximum tolerable pain) with 100 corresponding to the individual heat pain threshold (HPT).</p> <p>The CS induction protocol has previously been published (J&uuml;rgens, Tim P., et al. &quot;An improved model of heat-induced hyperalgesia?repetitive phasic heat pain causing primary hyperalgesia to heat and secondary hyperalgesia to pinprick and light touch.&quot; PLoS One 9.6 (2014): e99507, https://doi.org/10.1371/journal.pone.0099507) and validated (Scheuren, Paulina S., et al. &quot;Pain?autonomic interaction: A surrogate marker of central sensitization.&quot; European journal of pain 24.10 (2020): 2015-2026, https://doi.org/10.1002/ejp.1645). Details on this CS induction protocol can be found in the two aforementioned publications.</p> <p>In the present paradigm, two measures of CS proxies were collected before and about 20 minutes after CS induction.</p> <p>On the one hand, mechanical sensitivity testing (by von 256 mN Frey filament and by soft brush of about 300 mN) was performed on the foot dorsum along five radial lines of 5 cm length (separated at 45 degrees) in the skin area adjacent to the primary area of painful stimulation. For the von Frey filament, testing was done every 5 mm along each line, always starting from the outermost point moving inwards (10 points in total). For the soft brush, strokes of 10mm were applied (5 strokes in total). Participants had to report a definite change in sensation w.r.t. to the outermost point.</p> <p>On the other hand, the nociceptive withdrawal (NWR) reflex was elicited at the retromalleolar pathway of the sural nerve and surface electromyography (sEMG) was recorded from the biceps femoris (BF), rectus femoris (RF), and tibialis anterior (TA) muscles.</p> <p>For NWR elicitation, the reflex threshold was first determined at the BF. For threshold determination, a single ascending staircase with either single electrical stimulations or triplets (at 2Hz) were used. From the triplets, only the muscle response to the third stimulation was analysed. The higher of the two obtained currents was then used as the NWR threshold.</p> <p>Then 15 stimulations at 120% threshold current and 15 at 140% were applied. The order of stimulations was random with the restriction that not more than five identical stimulations in a row were allowed. The interstimulus interval was randomly varied between 5 and 15 s.</p> <p>Every electrical stimulation consisted of a train of five rectangular stimuli of 1 ms duration delivered at 200 Hz. Muscle responses were recorded from 120 pre- to 380 ms post-stimulation. The recorded sEMG signals were sampled at 48 kHz and downsampled to 6 kHz, rectified, band-pass filtered from 10 Hz to 500 Hz and amplified up to 125 times. Experimental data: Single- and double-wythe brick masonry walls subjected to four-point bending tests under different support conditions: Simply supported, rigid, non-rigid

<p>This dataset contains the results of laboratory quasi-static monotonic four-point bending tests conducted at RISE Research Institutes of Sweden on eleven natural-scale unreinforced brick masonry walls. The walls were spanning vertically between two reinforced concrete slabs and were tested under three different support conditions defined according to the American manual UFC 3-340-02: simply supported, rigid, non-rigid. The influence of these support conditions on the out-of-plane behavior of the walls was studied on elements with varying thickness &ndash; single and double wythe &ndash; and subjected to different levels of axial compression (or overload). The walls were tested inside of a bi-axial test setup that allowed not only the lateral, out-of-plane force but also the axial, arching action to be measured throughout the tests. Optical full-field displacement measurements were also acquired by two systems of cameras making use of the 2D and 3D Digital Image Correlation (DIC) technique.</p> <p>The data generated from these tests are made here available to support further investigations on masonry structures subjected to extreme lateral, out-of-plane actions. Experimental data of a channel bifurcation with mobile-bed without and with vane-fields

<p>Experimental data of laboratory experiments of a channel bifurcation: a main and a lateral diversion channel, both with mobile bed, rectangular cross-section, performing a 90&ordm; angle between them.<br> Experiments run until the equilibrium bed was reached.</p> <p>4 experiments:<br> (i) no vanes - NV;<br> (ii) with a vane-field - VF;<br> (iii) with a second vane-field configuration with the alignment of the vanes (angle beta) = 30&ordm; - VF30;<br> (iv) with the same vane-field configuration as (iii) but with angle beta = 10&ordm; - VF10.</p> <p>Water depth at the downstream end of the main channel is equal to 0.10 m.<br> Width of the main channel = 0.68 m in (i)-(ii), and 0.67 in (iii)-(iv).<br> Width of the diversion channel = 0.26 m in (i)-(ii), and 0.25 in (iii)-(iv).<br> Discharge at the entrance of the main channel = 29 l/s.<br> Discharge ratio per unit width of the channels: 0.5 in (i)-(ii), and 0.2 in (iii)-(iv).<br> Height of the vanes = 0.03 m above the average bed level of the approach flow.</p> <p>Data measured provided for each experiment:&nbsp;<br> (i) profiles along direction x of the water surface levels and the bed topography;<br> (ii) average values&nbsp;and fluctuations of the 3 components of velocities&nbsp;at a dense grid of points (see figures with the plan views of the measured grid). In the vertical direction z, the points are spaced in 0.5 cm or 1 cm.<br> All the data was measured for the equilibrium bed.</p> <p>The velocities were measured with a side-looking Vectrino.
