DIA benchmarking dataset (based on Gotti et al., 2021)
<p>Benchmarking dataset of DIA acquisition methods, based on the manuscript "Extensive and Accurate Benchmarking of DIA Acquisition Methods and Software Tools Using a Complex Proteomic Standard" by <a href="https://pubs.acs.org/doi/10.1021/acs.jproteome.1c00490">Gotti et al. (2021)</a>, for the purpose of R vignette describing analysis of DIA data using the <a href="https://bioconductor.org/packages/release/bioc/html/QFeatures.html">QFeatures</a> platform. The raw data are publicly available on the ProteomeXchange platform under identifier <a href="http://proteomecentral.proteomexchange.org/cgi/GetDataset?ID=PXD026600">PXD026600</a>. Subset of files, containing 'overlapped' in the File Name, were searched using the <a href="https://github.com/vdemichev/DiaNN">DIA-NN </a>software. Here, pipeline settings, as well as FASTA files and resulting report.tsv file (here labelled as benchmarkingDIA.tsv) are provided.</p>

Productos y Precios en el Supermercado DIA
<p>Este dataset contiene información relativa a todos los productos del supermercado DIA, recopilada mediante web scraping en el portal www.dia.es. Entre estos datos encontramos el nombre, el precio, o el tipo de producto. Cabe destacar que también contienen la marca temporal del día en el que se realizó el scraping, permitiendo la posibilidad de repetirlo periódicamente para estudiar la evolución de los precios del supermercado.</p>
STAVER: A Standardized Benchmark Dataset-Based Algorithm for Effective Variation Reduction in Large-Scale DIA-MS Data
<p>This project focuses on developing and applying STAVER, an innovative DIA algorithm designed to eliminate non-biological noise and variability from the large-scale DIA-MS study dataset analyses. STAVER is a flexible framework that utilizes prior knowledge regarding peptide separation coordinates (RT) and fragment ion intensities from the standard benchmark datasets, which effectively mitigates non-biological noise potential during library searches, enhancing spectrum identifications and protein quantification accuracy. Furthermore, the robustness and broad applicability of STAVER were validated in multiple large-scale DIA datasets from different platforms and laboratories, demonstrating significantly improved precision and reproducibility of protein quantification. It facilitates the comparative and integrative analysis of DIA datasets across different platforms and laboratories, enhancing the consistency and reliability of findings in clinical research. The project aims to promote the adoption of hybrid library search and improve the sensitivity and quality of DIA proteomics data through the open-source STAVER software package.</p>

<p>El conjunto de datos generado como parte de esta actividad práctica contiene información acerca de productos de la cadena de supermercados DIA. Concretamente, contiene información detallada sobre productos alimenticios disponibles en la sección de “Leche, huevos y mantequilla” en la actualidad. Así, algunas de las variables que se recogen en el conjunto de datos son el tipo de producto, nombre del producto, su precio, tipo de moneda, o la URL de la imagen del producto.</p> <p>Concretamente, en términos de estructura, el dataset contiene las siguientes variables:</p> <p><strong> </strong></p> <ul> <li> <p>Tipo de producto (tipo_de_producto): Subcategoría a la que pertenece el producto (ej.
