The impact of social complexity on the efficacy of natural selection in termites
<p>This repository contains the dataset and markdown files necessary to reproduce the analysis conducted for the article entitled <em>Social evolution in termites reduces natural selection efficacy</em> (NEW TITLE: <em>The impact of social complexity on the efficacy of natural selection in termites</em>). It includes both raw and processed data, as well as all scripts used in the analysis, organized by the order of execution. Instructions for setting up the environment and running the scripts are provided to facilitate replication of the results.</p> <p>Here, we look at the distribution of dN/dS within Blattodea and Isoptera in order to test for a positive relationship with eusociality.</p> <p>The file <strong>analysis.html</strong> is a R-markdown file describing step by step the analysis of the submitted manuscript. <p>Ecosystems experience natural disturbances and anthropogenic impacts that affect biological communities and ecological processes. When natural disturbance modifies anthropogenic impacts, current widely used bioassessment metrics can prevent accurate assessment of biological quality.</p> <p>Our aim was to assess the ability of biomonitoring metrics to detect anthropogenic impacts at both perennial and intermittent sites, and in the latter including both flowing and disconnected pool aquatic phases. Specifically, aquatic macroinvertebrates from 20 rivers were sampled along gradients of natural flow intermittence (natural disturbance) and anthropogenic impacts to investigate their combined effects on widely used river biomonitoring metrics (i.e. taxonomic richness and standard biological indices) and novel functional metrics, including functional redundancy (i.e. the number of taxa contributing similarly to an ecosystem function, here a trophic function) and response diversity (i.e. how functionally similar taxa respond to natural disturbance and anthropogenic impacts).</p> <p>Our results showed that natural flow intermittence can confound river bioassessment, and that a set of new functional metrics could be used as effective alternatives to standard metrics in naturally disturbed intermittent rivers.</p>
Data from: Nutrient presses and pulses differentially impact plants, herbivores, detritivores and their natural enemies
Anthropogenic nutrient inputs into native ecosystems cause fluctuations in resources that normally limit plant growth, which has important consequences for associated food webs. Such inputs from agricultural and urban habitats into nearby natural systems are increasing globally and can be highly variable, spanning the range from sporadic to continuous. Despite the global increase in anthropogenically-derived nutrient inputs into native ecosystems, the consequences of variation in subsidy duration on native plants and their associated food webs are poorly known. Specifically, while some studies have examined the effects of nutrient subsidies on native ecosystems for a single year (a nutrient pulse), repeated introductions of nutrients across multiple years (a nutrient press) better reflect the persistent nature of anthropogenic nutrient enrichment. We therefore contrasted the effects of a one-year nutrient pulse with a four-year nutrient press on arthropod consumers in two salt marshes. Salt marshes represent an ideal system to address the differential impacts of nutrient pulses and presses on ecosystem and community dynamics because human development and other anthropogenic activities lead to recurrent introductions of nutrients into these natural systems. We found that plant biomass and %N as well as arthropod density fell after the nutrient pulse ended but remained elevated throughout the nutrient press. Notably, higher trophic levels responded more strongly than lower trophic levels to fertilization, and the predator/prey ratio increased each year of the nutrient press, demonstrating that food web responses to anthropogenic nutrient enrichment can take years to fully manifest themselves. Vegetation at the two marshes also exhibited an apparent tradeoff between increasing %N and biomass in response to fertilization. Our research emphasizes the need for long-term, spatially diverse studies of nutrient enrichment in order to understand how variation in the duration of anthropogenic nutrient subsidies affects native ecosystems.
Data from: Modeling the impact of Plasmodium falciparum sexual stage immunity on the composition and dynamics of the human infectious reservoir for malaria in natural settings
Malaria transmission remains high in Sub-Saharan Africa despite large-scale implementation of malaria control interventions. A comprehensive understanding of the transmissibility of infections to mosquitoes may guide the design of more effective transmission reducing strategies. The impact of P. falciparum sexual stage immunity on the infectious reservoir for malaria has never been studied in natural settings. Repeated measurements were carried out at start-wet, peak-wet and dry season, and provided data on antibody responses against gametocyte/gamete antigens Pfs48/45 and Pfs230 as anti-gametocyte immunity. Data on high and low-density infections and their infectiousness to anopheline mosquitoes were obtained using quantitative molecular methods and mosquito feeding assays, respectively. An event-driven model for P. falciparum sexual stage immunity was developed and fit to data using an agent based malaria model infrastructure. We found that Pfs48/45 and Pfs230 antibody densities increased with increasing concurrent gametocyte densities; associated with 55–70% reduction in oocyst intensity and achieved up to 44% reduction in proportions of infected mosquitoes. We showed that P. falciparum sexual stage immunity significantly reduces transmission of microscopic (p < 0.001) but not submicroscopic (p = 0.937) gametocyte infections to mosquitoes and that incorporating sexual stage immunity into mathematical models had a considerable impact on the contribution of different age groups to the infectious reservoir of malaria. Human antibody responses to gametocyte antigens are likely to be dependent on recent and concurrent high-density gametocyte exposure and have a pronounced impact on the likelihood of onward transmission of microscopic gametocyte densities compared to low density infections. Our mathematical simulations indicate that anti-gametocyte immunity is an important factor for predicting and understanding the composition and dynamics of the human infectious reservoir for malaria.
Data from: Impacts of microplastic versus natural abiotic particles on the clearance rate of a marine mussel
In coastal habitats, mussels are exposed to microplastic (MP; plastic <5mm) and silt, two abiotic particles that are similarly sized and lack nutrition. The addition of MP or silt may change the functional response of mussels. We measured clearance rate of Mytilus trossulus in three particle treatments (algae, MP + algae, and silt + algae) across four concentrations to 1) determine if the effects of MP and silt are similar and 2) disentangle the effects of particle type, particle concentration, and proportion of abiotic particles. Clearance rate decreased by 62% at high MP concentrations (>1,250 particles/ml) but was not affected at equivalent silt concentrations. These findings suggest high MP concentrations inhibit mussel clearance rate, more than expected by changes in particle concentration or the proportion of abiotic particles. As plastic production increases, mussel exposure to MP will increase, potentially reducing energy transfer, benthic-pelagic coupling, and water clarity.
Data from: Supportive breeding boosts natural population abundance with minimal negative impacts on fitness of a wild population of Chinook salmon
While supportive breeding programs strive to minimize negative genetic impacts to populations, case studies have found evidence for reduced fitness of artificially produced individuals when they reproduce in the wild. Pedigrees of two complete generations were tracked with molecular markers to investigate differences in reproductive success (RS) of wild and hatchery-reared Chinook salmon spawning in the natural environment to address questions regarding the demographic and genetic impacts of supplementation to a natural population. Results show a demographic boost to the population from supplementation. On average, fish taken into the hatchery produced 4.7 times more adult offspring, and 1.3 times more adult grand-offspring than naturally reproducing fish. Of the wild and hatchery fish that successfully reproduced, we found no significant differences in RS between any comparisons but hatchery-reared males typically had lower RS values than wild males. Mean relative reproductive success (RRS) for hatchery F1 females and males was 1.11 (p = 0.84) and 0.89 (p = 0.56), respectively. RRS of hatchery-reared fish (H) that mated in the wild with either hatchery or wild origin (W) fish were generally equivalent to WxW matings. Mean RRS of HxW and HxH matings was 1.07 (p = 0.92) and 0.94 (p = 0.95), respectively. We conclude that fish chosen for hatchery rearing did not have a detectable negative impact on the fitness of wild fish by mating with them for a single generation. Results suggest that supplementation following similar management practices (e.g., 100% local, wild-origin brood stock) can successfully boost population size with minimal impacts on the fitness of salmon in the wild.
