Transcriptome analysis of the effect of over-expressing H2A.J mutants in proliferating WI38 fibroblasts for the paper entitled: The H2A.J histone variant contributes to Interferon-Stimulated Gene expression in senescence by its weak interaction with H1 and the derepression of repeated DNA sequences

<p>Abstract for overall study:</p> <p>The histone variant H2A.J was previously shown to accumulate in senescent human fibroblasts with persistent DNA damage to promote inflammatory gene expression, but its mechanism of action was unknown. We show that H2A.J accumulation contributes to weakening the association of histone H1 to chromatin and increasing its turnover. Decreased H1 in senescence is correlated with increased expression of some repeated DNA sequences, increased expression of STAT/IRF transcription factors, and transcriptional activation of Interferon-Stimulated Genes (ISGs). The H2A.J-specific Val-11 moderates the transcriptional activity of H2A.J, and H2A.J-specific Ser-123 can be phosphorylated in response to DNA damage with potentiation of its transcriptional activity by the phospho-mimetic S123E mutation. Our work demonstrates the functional importance of H2A.J-specific residues and potential mechanisms for its function in promoting inflammatory gene expression in senescence.</p> <p>Specific description for this dataset:</p> <p>H2A.J differs from canonical H2A only by a valine at position 11 instead of alanine, and the 7 C-terminal amino acids containing a potential minimal phosphorylation site SQ for DNA-damage response kinases. To test the functional importance of these H2A.J-specific sequences, we mutated Val-11 to Ala as is found in all canonical H2A sequences, and we mutated Ser-123 to either Glu to mimic a phospho-serine residue or to Ala to prevent phosphorylation. We also substituted the C-terminus of H2A.J with the C-terminus of H2A. These mutants, WT-H2A.J and canonical H2A-type1 were ectopically expressed in proliferating fibroblasts, and their microarray transcriptomes were compared to that of proliferating and senescent fibroblasts without ectopic histone expression. Genome-wide transcriptome analysis indicated that senescent fibroblasts clustered distinctly from proliferating fibroblasts, and proliferating fibroblasts expressing the H2A.J-V11A and H2A.J-S123E mutants clustered distinctly from fibroblasts expressing the other H2A.J mutants, WT-H2A.J, and H2A. Hallmark gene set enrichment analysis of the transcriptomes of fibroblasts expressing H2A.J-V11A or H2A.J-S123E versus control proliferating fibroblasts indicated that they showed the same highly significant enrichment for the Epithelial-Mesenchyme Transition, TNF-Alpha Signaling Via NF-kB, and Inflammatory Response gene sets. Notable inflammatory genes including IL1A, IL1B, IL6, CXCL8, and CCL2 are contained in these gene sets and are often induced in senescence as part of the senescence-associated secretory phenotype. Heat maps showed that the H2A.J-V11A and H2A.J-S123E mutants were particularly apt at activating the expression of these inflammatory genes in proliferating fibroblasts</p>

Dataset of ipsilateral motor-evoked potentials induced by transcranial magnetic stimulation

<p>The dataset includes 4244 trials of EMG recordings after ipsilateral TMS under muscle contraction. This data was used for the evaluation of the DiMEP toolbox https://pypi.org/project/dimep/</p> <p>All subjects provided written, informed consent before participation and following approval by the local ethics committee. Subjects had no contraindications to TMS. TMS was delivered with a MagVenture MagPro-R30 with MagOption and a MCF-B70 figure 8-coil at an orientation of 45&deg; to the midsagittal plane (see figure 1A). First, the motor hotspot of the contralateral, i.e., right, extensor digitorum communis (EDC) was determined by applying 40 stimuli to the left hemisphere. 40% MSO was used as the starting intensity and increased in steps of 5% MSO in case no MEPs could be elicited. Next, at the locations of the three stimuli that resulted in the greatest MEP, i.e., the largest MEP peak-to-peak amplitude, additional three stimuli were applied. The stimulation location that consistently elicited the largest MEPs in the contralateral EDC was then selected as the hotspot. A neuro-navigation system (TMS Navigator, Localite GmbH, Germany) supported coil positioning throughout the measurements. In order to measure ipsilateral MEPs, TMS pulses were applied to the motor hotspot with 5s &plusmn; 1.25 s between pulses (at an intensity of 90% MSO). To increase the likelihood of exhibiting ipsilateral MEPs, subjects were requested to isometrically contract their left biceps brachii (BB) to 30% of its maximum voluntary contraction while receiving visual feedback of the BB activity relative to the required target level of contraction on a computer display. The electromyographical response (EMG) to TMS was recorded with a BrainProducts ExG bipolar amplifier from the ipsilateral EDC. All trials were divided into 1s segments, i.e., 500 ms before and after each TMS pulse, and sampled at 1000 Hz.</p>

Reconstructing dust provenance from quartz optically stimulated luminescence (OSL) and electron spin resonance (ESR) signals: Preliminary results on loess from around the world

<p>Dataset for publication</p> <p><strong>Reconstructing dust provenance from quartz optically stimulated luminescence (OSL) and electron spin resonance (ESR) signals: </strong></p> <p><strong>Preliminary results on loess from around the world</strong></p> <p>&nbsp;</p> <p>Quantitative provenance analysis studies are instrumental in understanding the tectonic and climatic processes that shape the earth&rsquo;s landscape. Although the most abundant mineral in the sedimentary system is quartz, almost all studies in provenance analysis investigate accessory minerals. Quartz crystals contain a vast number of point defects, intrinsic or due to impurities. For a signal to be an accurate indicator of provenance one needs to show that it is either dose independent or reaches a quantifiable steady state characteristic of the source rock. For signals used by trapped charge dating methods (optically stimulated luminescence (OSL) and electron spin resonance (ESR)), the latter option is the feasible one. By using quartz samples collected from the Chinese Loess Plateau (Luochuan loess-paleosol section), we show that the laboratory and natural dose response curves of E`1 and and peroxy electron spin resonance signals of quartz (as defined later) overlap and reach a steady state for doses over about 1000 Gy. For E&rsquo;1 signals we attribute this steady state to reaching an equilibrium state between diamagnetic oxygen vacancies (the oxygen deficiency centre (ODC), Si=Si<em>)</em> and paramagnetic oxygen vacancies (E&rsquo;1). For sedimentary quartz irradiated naturally or artificially in this dose range we show a strong linear relationship with zero intercept between E&rsquo;1 and peroxy signals for samples worldwide, supporting the hypothesis that these defects are Frenkel pairs. Further, we show significant correlations between the optically stimulated (OSL) sensitivity and the above two mentioned ESR signals. The very strong correlations (Pearson`s r ˃0.9) between E&rsquo;1, peroxy and OSL sensitivity remain valid after the samples have been heated for 15 min to 350 ˚C for E&rsquo;1 to reach its maximum value, believed to be a result of the conversion of diamagnetic oxygen vacancies to E&rsquo;1, clearly suggesting a relationship between OSL sensitivity and oxygen vacancies in general. Samples collected from different loess sites around the world can be distinguished based on both these OSL and ESR properties. An empirical increase in OSL sensitivity as well as oxygen related defect concentrations is observed in areas where the source material has components with older detrital zircon U-Pb ages, inferring a positive correlation between OSL sensitivity, as well as the signal intensity for E1` and peroxy defects and the age of the source rocks.</p>

Dataset related to article "TNF-Stimulated Gene-6 Is a Key Regulator in Switching Stemness and Biological Properties of Mesenchymal Stem Cells."

<p>Mesenchymal stem cells (MSCs) are well established to have promising therapeutic properties. TNF-stimulated gene-6 (TSG-6), a potent tissue-protective and anti-inflammatory factor, has been demonstrated to be responsible for a significant part of the tissue-protecting properties mediated by MSCs. Nevertheless, current knowledge about the biological function of TSG-6 in MSCs is limited. Here, we demonstrated that TSG-6 is a crucial factor that influences many functional properties of MSCs. The transcriptomic sequencing analysis of wild-type (WT) and TSG-6-/- -MSCs shows that the loss of TSG-6 expression leads to the perturbation of several transcription factors, cytokines, and other key biological pathways. TSG-6-/- -MSCs appeared morphologically different with dissimilar cytoskeleton organization, significantly reduced size of extracellular vesicles, decreased cell proliferative rate, and loss of differentiation abilities compared with the WT cells. These cellular effects may be due to TSG-6-mediated changes in the extracellular matrix (ECM) environment. The supplementation of ECM with exogenous TSG-6, in fact, rescued cell proliferation and changes in morphology. Importantly, TSG-6-deficient MSCs displayed an increased capacity to release interleukin-6 conferring pro-inflammatory and pro-tumorigenic properties to the MSCs. Overall, our data provide strong evidence that TSG-6 is crucial for the maintenance of stemness and other biological properties of murine MSCs.</p> <p>&nbsp;</p> <p>Some dataset of this research are in prism format, to ensure open access we attach a pdf instruction about this format and a link where downoladed it</p>
