Data from: Accounting for multiple comparisons in statistical analysis of the extensive bioassay data on glyphosate
<p>Glyphosate is a widely used herbicide worldwide. In 2015, the International Agency for Research on Cancer (IARC) reviewed glyphosate cancer bioassays and human studies, declared that the evidence for carcinogenicity of glyphosate is sufficient in experimental animals. We analyzed ten glyphosate rodent bioassays, including those in which IARC found evidence of carcinogenicity, using a meta-analytic procedure that adjusts for the large number of tumors eligible for statistical testing and provides valid false-positive probabilities. The test statistics for these global tests are functions of p-values from a standard test for dose-response trends applied to each specific type of tumor. We evaluated three global tests, using as test statistics the smallest p-value from a standard statistical test for dose-response trend and the number of such tests for which the p-value is less than or equal to 0.05 or 0.01. The false-positive probabilities obtained from two implementations of these three global tests are: smallest p-value: 0.26, 0.17, p-values ≤ 0.05: 0.08, 0.12, p-values ≤ 0.01: 0.06, 0.08. In addition, we found more evidence for negative dose-response trends than positive. Thus, we found no strong evidence that glyphosate is an animal carcinogen. The main cause for the discrepancy between IARC's finding and ours appears to be that IARC did not account for the large number of statistical tests performed in the bioassays they reviewed and the resulting multiple comparison problem. This work provides a more comprehensive analysis of the animal carcinogenicity data for this important herbicide than previously available.</p>
Data from: The wheat curl mite Aceria tosichella (Acari: Eriophyoidea) is a complex of cryptic lineages with divergent host ranges: evidence from molecular and plant bioassay data
Aceria tosichella (the wheat curl mite, WCM) is a global pest of wheat and other cereals, causing losses by direct damage, as well as the transmission of plant viruses. The mite is considered to have an unusually wide host range for an eriophyoid species. The present study tested the commonly held assumption that WCM is a single, highly polyphagous species by assessing the host range of genetically distinct lineages of WCM occurring in Poland on different host plants. Genotyping was performed by analyzing nucleotide sequence data from fragments of the mitochondrial cytochrome c oxidase subunit I (COI) and the nuclear D2 region of 28S rDNA. Mean between-lineage distance estimated using COI data was found to be one order of magnitude greater than the within-clade lineage and, in some cases, comparable to distances between WCM lineages and a congeneric outgroup species. Host acceptance was tested by quantifying population growth for different WCM mitochondrial (mt)DNA lineages when transferred from source host plants to test plants. These experiments revealed significant differences in host colonization ability between mtDNA lineages, ranging from highly polyphagous to more host-specific. The present study reveals that WCM is composed of several discrete genetic lineages with divergent host-acceptance and specificity traits. Genetic variation for host acceptance within A. tosichella s.l. may act as a reproductive barrier between these lineages, most of which had narrow host ranges. Two lineages appear to have high pest potential on cereals, whereas several others appear to specialize on wild grass species. We conclude that WCM is not a homogeneous species comprising polyphagous panmictic populations rather it is a complex of genetically distinct lineages with variable host ranges and therefore variable pest potential.

Bambu: a simple tool to generate QSAR models from bioassays data
<p>Quantitative Structure Activity Relationship (QSAR) is a computational method that allows the estimation of the properties of a molecule, including its biological activity, based on its structure. QSAR models have been widely employed in the search for potential drug candidates, but also for agrochemicals and other molecules with applications on different branches of the industry. Here we present Bambu, a simple command line tool to generate QSAR models from high-throughput screening bioassays datasets. </p> <p>The tool was developed using the Python programming language and relies mainly on RDKit for molecule data manipulation, FLAML for automated machine learning and the PubChem REST API for data retrieval. As a proof-of-concept we have employed the tool to generate QSAR models for melanoma cell growth inhibition based on HTS data and used them to screen libraries of FDA-approved drugs and natural compounds.</p> <p>Based on the developed tool we were able to produce QSAR models and identify a wide variety of molecules with potential melanoma cell growth inhibitors, many of which with anti-tumoral activity already described. The tool is available through the URL <a href="http://caramel.ufpel.edu.br">http://caramel.ufpel.edu.br</a>.</p> <p> Bambu is an free and open source tool which facilitates the creation of QSAR models and can be futurely applied in a wide variety of drug discovery projects.</p>
