Data from: One and two year visual outcomes from the Moorfields age-related macular degeneration database: a retrospective cohort study and an open science resource
Objectives: To analyse treatment outcomes and share clinical data from a large, single-center, well-curated database (8174 eyes / 6664 patients with 120,756 single entries) of patients with neovascular age related macular degeneration (AMD) treated with anti-vascular endothelial growth factor (VEGF). By making our depersonalised raw data openly available, we aim to stimulate further research in AMD, as well as setting a precedent for future work in this area. Setting: Retrospective, comparative, non-randomised electronic medical record (EMR) database cohort study of the UK Moorfields AMD database with data extracted between 2008 and 2018. Participants: Including one eye per patient, 3357 eyes/patients (61% female). Extraction criteria were ≥ 1 ranibizumab or aflibercept injection, entry of "AMD" in the diagnosis field of the EMR, and a minimum of one year of follow-up. Exclusion criteria were unknown date of first injection and treatment outside of routine clinical care at Moorfields before the first recorded injection in the database. Main outcome measures: Primary outcome measure was change in VA at one and two years from baseline as measured in Early Treatment Diabetic Retinopathy Study (ETDRS) letters. Secondary outcomes were the number of injections and predictive factors for VA gain. Results: Mean VA gain at one-year and two years were +5.5 (95%CI:5.0,6.0) and +4.9 (95%CI:4.2,5.6) letters respectively. Fifty-four percent of eyes gained ≥5 letters at two years, 63% had stable VA (±≤14 letters), forty-four percent of eyes maintained good VA (≥70 letters). Patients received a mean of 7.7 (95%CI:7.6,7.8) injections during year one and 13.0 (95%CI:12.8,13.2) injections over two years. Younger age, lower baseline VA, and more injections were associated with higher VA gain at two years. Conclusion: This study benchmarks high quality EMR study results of real life AMD treatment and promotes open science in clinical AMD research by making the underlying data publicly available.
FishPass Sortable Attribute Database: Phenological, morphological, physiological, and behavioural characteristics related to passage and movement of Great Lakes fishes
<p>In-stream barriers pose threats to fishes, including habitat loss, constraints on migration, and reduced connectivity between populations. Despite many negative consequences, barriers can serve to protect native species by limiting the spread of invasive species. For example, in the Laurentian Great Lakes, physical barriers have long been used to control invasive Sea Lamprey (<em>Petromyzon marinus</em>) populations by limiting access to potential upstream spawning and rearing habitat. Selective fish passage systems could solve this connectivity conundrum but must efficiently pass multiple native or desirable species while blocking invasive species. Designing such fish passage systems requires an understanding of the phenology, morphology, physiology, and behaviour (attribute dimensions) of fishes in the community. Here, we describe the first comprehensive collection of sortable attributes associated with fish passage. The integrated database consists of 21 biological attributes that influence the movement and passage of 220 species in the Great Lakes. Data coverage varies with species, taxonomic orders, and attribute dimensions. Behavioural attributes were typically underrepresented in the literature and the ecology of potential invaders was not well understood. The synthesis described herein is a critical step towards a holistic approach to fish passage design and may help to inform management actions related to population connectivity.</p>

They show a central region of the specimen at different heights of the cylindrical sample. The names of those micrographs correspond to the z-coordinate in millimeters, i.e. micrograph "012.tif" was extracted at 12mm. For each micrograph, an object detector based on a neural network was used to identify the dendrite core positions. Afterwards, registration algorithms were used to determine the growth directions together with branching and extinction events of all dendrites. Neighboring dendrites were identified by calculating a triangulation for each micrograph.</p> <p>This quantitative data was transformed into a microstructure database stored as a .JSON file using the "Relational Geometric Ontology" approach described in:</p> <p>A.R. Data from: Exploitation of a turbot (Scophthalmus maximus L.) immune-related expressed sequence tag (EST) database for microsatellite screening and validation
In this study, we identified and characterized 160 microsatellite loci from an expressed sequence tag (EST) database generated from immune-related organs of turbot (Scophthalmus maximus). A final set of 83 new polymorphic microsatellites were validated after the analysis of 40 individuals from Atlantic origin including both wild and farmed individuals. The allele number and the expected heterozygosity ranged from 2 to 18 and from 0.021 to 0.951, respectively. Evidences of null alleles at moderate-high frequencies were detected at six loci using population data. None of the analyzed loci showed deviations from Mendelian segregation after analysis of five full-sib families including ~92 individuals/family. The markers are used to consolidate the turbot genetic map and, since they are mostly EST-derived, they will be very useful for comparative genomic studies within flatfishes and with model fish species. Using an in silico approach, we detected significant homologies of microsatellite sequences with the EST databases of the flatfish species with highest genomic resources (Senegalese sole, Atlantic halibut, bastard halibut) at 31% of these turbot markers. The conservation of these microsatellites within Pleuronectiformes will pave the way for anchoring genetic maps of different species and identifying genomic regions related to productive traits.
Custom MALDI-TOF Mass Spectrometric Database for identification of environmental Burkholderia and related genera
<p class="CxSpFirst">Success of microbial natural products discovery programs is dependent on quick and concise discrimination between isolates from diverse environments. However, laboratory isolation and identification of priority genera using current 16S rRNA PCR-based methods is both challenging and time-consuming. In clinical settings, MALDI-TOF MS is used to rapidly identify unknown bacterial pathogens, yet this has not been widely adapted for isolation of environmental bacteria. To expedite isolation of Gram-negative proteobacterial order Burkholderiales, we have created a main spectral (MSP) library for the Bruker Biotyper MALDI mass spectrometer that includes 95 entries of <i>Burkholderia, Caballeronia, Paraburkholderia,</i> and other environmentally related genera. We tested the effectiveness of the reference library by analyzing 49 unknown environmental isolate strains before comparing to results of traditional 16S sequencing. The MALDI Biotyper correctly identified all strains to the genus level when sufficient reference spectra were available. This dataset is freely available to the scientific research community for use in taxonomic assignments of environmentally-derived bacteria from the order Burkholderiales.</p>
The DIsgust-RelaTed-Images (DIRTI) Database: Validation of a novel standardized set of disgust pictures
<p>Selecting appropriate stimuli is a major challenge of affective research. Although several standardized databases for affective pictures exist, none of them focus on discrete emotions such as disgust. Validated pictures inducing discrete emotions are still limited, and this presents a problem for researchers interested in studying different facets of disgust. In this paper, we introduce the DIsgust-RelaTed-Images (DIRTI) picture set. The set consists of 240 disgust-inducing pictures divided into six categories (<em>food</em>, <em>animals</em>, <em>body products</em>, <em>injuries/infections</em>, <em>death</em>, and <em>hygiene</em>). Additionally, we included 60 matched neutral pictures (10 per category). All pictures were rated by 200 participants on nine-point rating scales measuring <em>disgust</em>, <em>fear</em>, <em>valence,</em> and <em>arousal</em>. The present validation study covered a wide age range (18–75 years) with a balanced number of participants in each decade of life. For each picture, we provide separate ratings on the four scales for men and women. In addition to the original pictures, we also provide a luminance-matched version for experiments that require control of the physical properties of the pictures. The standardized DIRTI picture set allows researchers to chose from a wide set of disgust-inducing pictures and may enhance researchers’ ability to draw comparisons between studies on disgust.
