GRAND-SLAM analysis of simulated and real SLAM-seq datasets for grandRescue

These are several processed datasets for the purpose of investigating 4sU-induced toxicity, mapping impairment and the potential of grandRescue to alleviate these effects.

Published dataset: Narain dataset (Narain, et al.): https://doi.org/10.1016/j.molcel.2021.06.016

The zip files contain the full output from the processing pipeline (including the mapped reads, the scripts to run the pipeline and the output). The json file is required if you want to start from scratch. The *.tsv.gz files are the GRAND-SLAM output tables.

To generate the GRAND-SLAM output yourself, first prepare the mouse & human genomes. Then run the following command with the respective cit-files, prefixes (*.cit) and genomes (e.g. h.ens90 or m.ens102):

gedi -e Slam -trim5p 15 -reads *.cit -genomic m.ens102 -prefix grandslam_t15/* -plot -D -modelall

To generate the cit file you have to modify the first lines in start.bash to match the paths on your file system, and then run it.

You can also start from scratch (i.e., the json file):

Prepare the human/mouse genome and their rRNA sequence
    Run: gedi -e Pipeline -r parallel -j *.json rnaseq_mapping.sh report.sh grandslam.sh

Software versions:

    gedi toolkit 1.0.5
    GRAND-SLAM 2.0.7
    STAR version 2.7.10b

WBTmax-China dataset basing on EC-Earth3 simulations (Historical and 4 SSPs scenarios)

The WBTmax-China dataset is comprised the NEX-GDDP-CMIP6 dataset (tasmax, huss) and ERA5 dataset (sp) using the algorithm described in Davies-Jones (2008), implemented by Buzan (2015), and ported to Matlab by Dr Robert Kopp (Rutgers, 2016). The NEX-GDDP-CMIP6 dataset is comprised of global downscaled climate scenarios derived from the General Circulation Model (GCM) runs conducted under the Coupled Model Intercomparison Project Phase 6 (CMIP6) and across two of the four “Tier 1” greenhouse gas emissions scenarios known as Shared Socioeconomic Pathways (SSPs). This dataThe purpose of this dataset is to provide a set of high resolution, bias-corrected climate change projections that can be used to evaluate extreme heat over China.

Due to the data size limit, only monthly maximum WBT and yearly maximum WBT data are provided here. Daily data can also be shared on request (ncao@gdou.edu.cn).

Dataset for manuscript "Regional variability of aerosol impacts on clouds and radiation in global kilometer-scale simulations"

This dataset includes two Jupyterlab book python script and a folder of compressed data. (latest version includes updated script to fix mising variable)

Due to the size of the dataset we are unable to include the raw simulation output but have instead inluded all datasets required to plot the figures.

The python script "original_analysis_script.ipynb" contains the code that was used to perform the analysis on the outputs from the simulations. This is not intended for public use.

The python script "figure_plotting_scripts.ipynb" is a cut-down verison of the original code that can be used to plot the figures as presented in the manuscript. All neccessary data to achieve this can be found in the compressed folder "data_arrays".

The scripts will run on Jupyterlab book. Providing the user has the neccessary python modules available the plotting script can be run by amending the paths for the figure outout directory and the uncompressed "data_arrays" directory. These paths can be found at the top of the script.

Dataset: Justify your disability! A simulated medical evaluation as a robust novel stress induction paradigm in chronic pain patients.

Maladaptive stress responses may exacerbate chronic widespread pain (CWP) and deserve further investigations. Yet, existing stress induction paradigms lack relevance for individuals with this condition. Hence, we developed the Social Benefits Stress Test (SBST), adapted from the Trier Social Stress Test. Instead of a job interview, the main task consists in justifying the inability to work.

Forty women with CWP in the context of hypermobile Ehlers-Danlos syndrome or hypermobility spectrum disorders were included. They underwent a 30-min baseline, the new stress task and a recovery period. The psychophysiological stress response was captured using self-reported stress ratings, salivary cortisol and α-amylase levels, as well as continuous physiological monitoring of heart rate variability (HRV) and electrodermal activity (EDA).

Compared to baseline, the analysis revealed a significant and transient increase in stress ratings during the stress task, associated with a peak in salivary biomarkers concentrations. The HRV signal analysis showed a significant decrease in high frequency power (HF), and increases in heart rate, low frequency power (LF) and in LF/HF ratio. The EDA analysis revealed a significant increase in skin conductance level (SCL) tonic component and skin conductance response (SCR). Subjective stress ratings positively correlated with changes in salivary biomarkers, LF/HF ratio and EDA outcomes.

The SBST induced a reproducible moderate stress response across subjective and physiological measures in a population of CWP patients, validating this task as a relevant experimental model of social stress in chronic pain. The SBST is a useful tool to study the relationship between stress and chronic pain.

Dataset for phase-field simulation showcasing impact of clay-coating on sandstone reservoir

The numerical data in this repository consists of the simulation data of impact of clay-coating on sandstone reservoir quality. The simulations were performed using the software package named "Pace3D".

The data is organized, the way it appears in the figures (only, those figures, where simulation data is rquired) in the manuscript and the folders are named accordingly.

The intermediate growth stage simulation data were translated from Pace3D output data format to VTK data format. Using open-source software tools such as Paraview, the VTK files can be examined. Each subfolder's data files are likewise compressed (*.gz file extension). Data must be decompressed for visualization (e.g. with gzip, 7zip).
