Development of an FKBP12-recruiting Chemical-Induced Proximity DNA-Encoded Library and its application in the discovery of an autophagy potentiator

Chemical inducers of proximity (CIPs) are molecules that recruit one protein to another and introduce new functionalities toward modulating protein states and activities. While CIP-mediated recruitment of E3 ligases is widely exploited for the development of degraders, other therapeutic modalities remain underexplored. We describe the first non-degrader CIP-DNA-Encoded Library (CIP-DEL) that recruits FKBP12 to target proteins using non-traditional acyclic structures, with an emphasis on introducing stereochemically-diverse and rigid connectors to attach the combinatorial library. We deployed this strategy to modulate ATG16L1 T300A, which confers genetic susceptibility to Crohn’s disease, and identified a compound that stabilizes the variant protein against Caspase-3 cleavage in a FKBP12-independent manner. We demonstrate in cellular models that this compound potentiates autophagy, reverses the xenophagy defects, and increases cytokine secretion characteristic of ATG16L1 T300A. This study provides a platform to access new chemical space for CIP design to achieve novel therapeutic modalities guided by human genetics.

CARA: Benchmarking Compound Activity Prediction for Real-World Drug Discovery Applications

Identifying active compounds for target proteins is fundamental in early drug discovery. Recently, data-driven computational methods have demonstrated promising potential in predicting compound activities. However, there lacks a well-designed benchmark to comprehensively evaluate these methods from a practical perspective. To fill this gap, we propose a benchmark, named CARA.Through carefully distinguishing assay types, designing train-test splitting schemes and selecting evaluation metrics, CARA can consider the biased distribution of current real-world compound activity data and avoid overestimation of model performances. We observed that current models can make successful predictions for certain proportions of assays, while the performances varied across different assays. In addition, evaluation of several few-shot training strategies demonstrated different performances related to task types. Overall, we provide a high-quality dataset for developing and evaluating compound activity prediction models, and the analyses in this work may inspire better applications of data-driven models in drug discovery.

Modeling Protein Conformations by Guiding AlphaFold2 with Distance Distributions. Application to Double Electron Electron Resonance (DEER) Spectroscopy.

We describe a modified version of AlphaFold2 that incorporates experiential distance distributions into the network architecture for protein structure prediction. Harnessing the OpenFold platform, we fine-tuned AlphaFold2 on a small number of structurally dissimilar proteins to explicitly model distance distributions between spin labels determined from Double Electron-Electron Resonance (DEER) spectroscopy. We demonstrate the performance of the modified AlphaFold2, referred to as DEERFold, in switching the predicted conformations guided by experimental or simulated distance distributions. Remarkably, the intrinsic performance of AlphaFold2 substantially reduces the number and the accuracy of the widths of the distributions needed to drive conformational selection thereby increasing the experimental throughput. The blueprint of DEERFold can be generalized to other experimental methods where distance constraints can be represented by distributions.

Application Case 3: Data sets consisting of 3D scans, 3D model and the derived metadata, from two different software programs

In this repository we provide 3D scan projects and the 3D models processed from them with their metadata using the example of a wood sample. The metadata was generated using our metadata generation script, which is described in the referenced publication.

The 3D scan projects were created in different software (atos v6.2, atos 2016 and zeiss 2023). For each there is a scan project, a 3D model and the generated metadata with and without uri in this repository.

The publication in which this application case is included: Homburg, T., Cramer, A., Raddatz, L. et al. Metadata schema and ontology for capturing and processing of 3D cultural heritage objects. Herit Sci 9, 91 (2021). https://doi.org/10.1186/s40494-021-00561-w

Python scripts for exporting metadata can be found here: GitHub - i3mainz/3dcap-md-gen

Data from: Predicting habitat suitability and connectivity for management and conservation of urban wildlife: A real-time web application for grassland water voles

Natural habitats in urban areas provide benefits for both humans and biodiversity. However, to achieve biodiversity gains we require new techniques to determine habitat suitability and ecological connectivity that will inform urban planning and development.

Using an example of an urban population of water voles (Arvicola amphibius) we developed a habitat suitability model and a resistance-surface-based model of landscape connectivity to identify potential connectivity between areas of suitable habitat. We then updated the environmental variables according to new urban development plans and used our models to generate spatially explicit predictions of both habitat suitability and connectivity.

To make models accessible to urban and conservation planners we developed an interactive mapping tool that provided users with a graphical user interface (GUI) to inform conservation planning for this species.

The model found that habitat suitability for water voles was related to distance from key environmental variables, such as built-up areas and urban green spaces, while the connectivity model identified important corridors connecting areas of potential distribution for this species.

Future development plans altered the potential spatial distribution of the water vole population, reducing the extent of suitable habitat in some core areas. The interactive mapping tool made available suitable habitat and connectivity maps for conservation managers to assess new planning applications and for the development of a conservation action plan for water voles.

Synthesis and applications: We believe this approach provides a framework for future development of nature conservation tools that can be used by planners to inform ecological decision making, increase biodiversity and reduce human-wildlife conflict in urban environments.
