Multiple phenotypes conferred by a single insect symbiont are independent
<p>Many microbial symbionts have multiple phenotypic consequences for their animal hosts. However, the ways in which different symbiont-mediated phenotypes combine to affect fitness are not well understood. We investigated whether there are correlations between different symbiont-mediated phenotypes. We used the symbiont <i>Spiroplasma</i>, a striking example of a bacterial symbiont conferring diverse phenotypes on insect hosts. We took 11 strains of <i>Spiroplasma</i> infecting pea aphids (<i>Acyrthosiphon pisum</i>)<i> </i>and assessed their ability to provide protection against the fungal pathogen <i>Pandora neoaphidis</i> and the parasitoids <i>Aphidius ervi</i> and <i>Praon volucre</i>. We also assessed effects on male offspring production for five of the <i>Spiroplasma </i>strains. All but one of the <i>Spiroplasma</i> strains provided very strong protection against the parasitoid <i>P. volucre</i>. As previously reported, variable protection against <i>P. neoaphidis</i> and <i>A. ervi</i> was also present; male-killing was likewise a variable phenotype. We find no evidence of any correlation, positive or negative, between the different phenotypes, nor was there any evidence of an effect of symbiont phylogeny on protective phenotype. We conclude that multiple symbiont-mediated phenotypes can evolve independently from one another without trade-offs between them.</p>

The composition is summarized in figure S1.</p> <p>Autotomy, the self-amputation of body parts, serves as an anti-predator defense in many taxonomic groups of animals. However, its adaptive value has seldom been quantified. Here, we propose a novel modeling approach for measuring the fitness advantage conferred by the capability for autotomy in the wild. Using a predator-prey system where a land snail autotomizes and regenerates its foot specifically in response to snake bites, we conducted a laboratory behavioral experiment and a 3-year multi-event capture–mark–recapture (CMR) study. Combining these empirical data, we developed a hierarchical model and estimated the basic life history parameters of the snail. Using samples from the posterior distribution, we constructed the snail's life table as well as that of a snail variant incapable of foot autotomy. As a result of our analyses, we estimated the monthly encounter rate with snake predators at 3.3% (95% CI: 1.6–4.9%), the contribution of snake predation to total mortality until maturity at 43.3% (15.0–95.3%), and the fitness advantage conferred by foot autotomy at 6.5% (2.7–11.5%). This study demonstrated the utility of the multi-method hierarchical modeling approach for the quantitative understanding of the ecological and evolutionary processes of anti-predator defenses in the wild.</p>

Amitosis confers benefits of sex in the absence of sex to Tetrahymena
<p>Sex appears to be the most successful reproductive strategy in eukaryotes despite its many costs. While a complete explanation for sex's success remains elusive, several evolutionary benefits of sex have been identified. It is predicted that, by forgoing these benefits, asexual lineages are evolutionary dead-ends. Consistent with this prediction, many asexual lineages show signs of accelerated accumulation of deleterious mutations compared to their sexual relatives. Despite these low expectations, some asexual eukaryotic lineages appear to be successful, including the ciliate <em>Tetrahymena</em>. Here, we show that the mechanism of somatic nuclear division in <em>Tetrahymena</em>, known as amitosis, provides benefits similar to sex, allowing for the long-term success of asexual lineages. We found that, when compared to mitosis, amitosis with chromosome copy number control reduces mutation load deterministically, slows the accumulation of deleterious mutations under genetic drift, and accelerates adaptation. These benefits arise because, like sex, amitosis can generate substantial genetic variation in fitness among (asexual) progeny. Our results indicate that the ability of <em>Tetrahymena</em> to persist in the absence of sex may depend on non-sexual genetic mechanisms conferring benefits typically provided by sex, as has been found in other asexual lineages. </p>

Diversity in Software Engineering Conferences and Journals
<p>This repository includes the data used in the research in the article "Diversity in Software Engineering Conferences and Journals" submitted to the Journal of Systems and Software in October 2023. This repository contains .csv and .json files that include the data of all research papers published in the conferences ICSE, ASE, and FSE, along with the journals IEEE TSE and ACM TOSEM from the years 2010-2022 along with the list of names of Programming and Organizing Committee members and Editorial Board members. This data was sourced from DBLP and the conference websites/journal front matter pages. The names of the authors and committee members have been processed using NamSor to obtain the corresponding ethnicity (using the "Name US Race" feature) and gender (using the "Genderize name from first name and last name" feature). The affiliated institution and corresponding country for each first author were determined using the Scopus database.</p>
Transcriptome analysis of Drosophila suzukii reveals molecular mechanisms conferring pyrethroid and spinosad resistance
<p class="MsoNormal"><em>Drosophila suzukii</em> possess a serrated ovipositor that enables them to lay eggs in soft-skinned, ripening fruits, making this insect<em> </em>a serious threat to berry production. Since its 2008 introduction into North America, growers have used insecticides as the primary approach for <em>D. suzukii</em> management, resulting in detections of insecticide resistance in this pest. This study sought to identify the molecular mechanisms conferring insecticide resistance in these resistant populations. We sequenced the transcriptomes of two pyrethroid- and two spinosad-resistant isogenic lines. In both pyrethroid-resistant lines and one spinosad-resistant line, we identified overexpression of metabolic genes that are implicated in resistance in other insect pests. In the other spinosad-resistant line, we observed an overexpression of cuticular genes that have been linked to resistance. Our findings enabled the development of molecular diagnostics that we used to confirm persistence of insecticide resistance in California. To validate these findings, we leveraged <em>D. melanogaster </em>mutants deficient in either metabolic or cuticular genes that were upregulated in resistant <em>D. suzukii </em>to demonstrate that these genes are involved in promoting resistance. This study is the first to characterize the molecular mechanisms of insecticide resistance in <em>D. suzukii</em> and provides insights into how current management practices can be optimized.</p> <p class="MsoNormal"> </p>
High specificity of symbiont-conferred resistance in an aphid-parasitoid field community
<p class="MsoNormal"><span>Host-parasite coevolution is mediated by genetic interactions between the antagonists and may lead to reciprocal adaptation. In the black bean aphid, <em>Aphis fabae fabae</em>, resistance to parasitoids can be conferred by the heritable bacterial endosymbiont <em>Hamiltonella defensa</em>. <em>H. defensa</em> has been shown to be variably protective against different parasitoid species, and different genotypes of the black bean aphid's main parasitoid <em>Lysiphlebus fabarum</em>.<em> </em>However, these results were obtained using haphazard combinations of laboratory-reared insect lines with different origins, making it unclear how representative they are of natural, locally (co)adapted communities. We therefore comprehensively sampled the parasitoids of a natural <em>A. f. fabae</em> population and measured the ability of the five most abundant species to parasitize aphids carrying the locally prevalent <em>H. defensa</em> haplotypes. <em>H. defensa</em> provided resistance only against the dominant parasitoid <em>L. fabarum</em> (70% of all parasitoids), but not against less abundant parasitoids, and resistance to <em>L. fabarum</em> acted in a genotype-specific manner (G × G interactions between <em>H. defensa</em> and <em>L. fabarum</em>). These results confirm that strong species- and genotype-specificity of symbiont-conferred resistance is indeed a hallmark of wild <em>A. f. fabae</em> populations, and they are consistent with symbiont-mediated local adaptation of aphids to parasitoids.</span></p>

Protective effect conferred by prior infection and vaccination on COVID-19 in a healthcare worker cohort in South India
<p><span>The emergence of newer variants with the immune escape potential raises concerns about breakthroughs and re-infections resulting in future waves of infection. We examined the protective effect of prior COVID-19 disease and vaccination on infection rates among a cohort of healthcare workers (HCW) in South India during the second wave driven mainly by the delta variant. </span><span>Symptomatic HCWs were routinely tested by RT-PCR as per institutional policy. Vaccination was offered to all HCWs in late January, and the details were documented. We set up a non-concurrent cohort to document infection rates and estimated protective efficacy of prior infection and vaccination between 16th Apr to 31st May 2021, using a Cox proportional hazards model with time-varying covariates adjusting for daily incidence.</span></p> <p><span>Between June 2020 and May 2021, 2735 (23.9%) of 11,405 HCWs were infected, with 1412, including 32 re-infections, reported during the second wave. 6863 HCWs received two doses of vaccine and 1905 one dose. The protective efficacy of prior infection against symptomatic infection was 86.0% (95% CI 76.7% - 91.6%). Vaccination combined with prior infection provided 91.1% (95% CI 84.1% - 94.9%) efficacy. In the absence of prior infection, vaccine efficacy against symptomatic infection during the second wave was 31.8% (95% CI 23.5% – 39.1%).</span></p> <p><span>Prior infection provided substantial protection against symptomatic re-infection and severe disease during a delta variant-driven second wave in a cohort of health care workers.</span></p>

Tutorial for the 2022 ACM SIGMOD Conference: Spatial Data Quality in the IoT Era: Management and Exploitation
<p>Within the rapidly expanding Internet of Things (IoT), growing amounts of spatially referenced data are being generated. Due to the dynamic, decentralized, and heterogeneous nature of the IoT, spatial IoT data (SID) quality has attracted considerable attention in academia and industry. How to invent and use technologies for managing spatial data quality and exploiting low-quality spatial data are key challenges in the IoT. In this tutorial, we highlight the SID consumption requirements in applications and offer an overview of spatial data quality in the IoT setting. In addition, we review pertinent technologies for quality management and low-quality data exploitation, and we identify trends and future directions for quality-aware SID management and utilization. The tutorial aims to not only help researchers and practitioners to better comprehend SID quality challenges and solutions, but also offer insights that may enable innovative research and applications.</p>
