Shared response to changes in drainage basin: Phylogeography of the Yunnan Small Narrow-mouthed Frog, Glyphoglossus yunnanensis (Anura: Microhylidae)
<p><span><b>Aim: </b>With the late Cenozoic uplift of the Qinghai-Tibetan Plateau (QTP), drainage of the southeastern edge of the QTP changed significantly. However, the impact of this dramatic change on the geographical distribution and genetic diversity of endemic organisms is still poorly understood. Here, we examined the geographical patterns of genetic variation in the Yunnan small narrow-mouthed frog, <i>Glyphoglossus yunnanensis </i>(Microhylidae), and two alternative hypotheses were tested: that is, the geographical distribution of genetic variation was determined by either the contemporary drainage basin or by historical drainage basins. </span></p> <p><span><b>Location: </b>the Mountains of Southwest China.</span></p> <p><span><b>Materials and methods:</b> Analyses were based on 417 specimens collected from across the distribution of the species. We reconstructed the genealogy (Bayesian and maximum parsimony methods) and assessed demographic history based on DNA sequencing data from mitochondrial and nuclear markers. We also mapped the genetic diversity and estimated the divergence times by a relaxed clock model. </span></p> <p><span><b>Results: </b>The species has maintained a relatively stable population size without recent population expansion. Four major maternal lineages were identified with good support, one representing a possible cryptic species and the other three showing further subdivision. The distribution of these deeply differentiated lineages/sublineages corresponded well to geographical regions. The secondary contact zones and phylogeographic breaks in distinct lineages of <i>G. yunnanensis </i>were almost concordant with those of <i>Nanorana yunnanensis</i>. </span></p> <p><b>Main conclusions: </b>Lineage division conformed to the hypothesis of drainage system evolution, that is, the phylogeographic pattern of <i>G. yunnanensis </i>was shaped by historical drainage patterns. Concordance in phylogeographic patterns<i> </i>may suggest a shared response to common hydrogeological history, and also might indicate that there was more contribution of the drainage history than ecological or life history traits in structuring genetic variation between these two disparate codistributed taxa <i>G. yunnanensis </i>and <i>N. yunnanensis</i>.</p>
Relative roles of sediment transport and localized erosion on phosphorus load in the lower Susquehanna River and its mouth in the Chesapeake Bay, USA
<p>Data set includes average wind and wave conditions for the mouth of the Susquehanna River that were used to calculate normal and storm conditions; turbidity measurements at each site; mass of particulate matter from water column and erosion experiments; inorganic phosphate from sequential extraction of particulate matter in water column, sediment, and erosion experiments; and δ<sup>15</sup>N, δ<sup>13</sup>C, and C:N ratios of particulate matter from the water column and from erosion experiments.</p>
Coastal bluff point clouds derived from SfM near Elwha River mouth, Washington from 2016-04-18 to 2020-05-08
<p>Point Clouds of an approximately 2.0 km alongshore reach of seaward-facing coastal bluff faces on the Strait of Juan de Fuca, Washington State, were derived using structure-from-motion (SfM) photogrammetry from digital photos collected at least quarterly between 2016 and 2022. The point clouds were derived to assess spatial and temporal patterns of erosion on the bluff face and deposition at the base of the bluff. Photos from Miller, et al. (2022) were aligned using a modified USGS published workflow (Over, et al., 2022) with Agisoft Metashape Professional 1.8.5. Photos were aligned within a single chunk in a 4D approach described by Wernette, et al. (2022), and the sparse point cloud was filtered by reconstruction uncertainty (Ru) and projection accuracy (Pa). Dense point clouds were generated independently for each survey date by disabling all cameras except for a single photo date and then generating the dense cloud. This was repeated for each of the 30 photo survey dates, resulting in 30 dense point clouds (one point cloud per photo survey date).</p>

In-Car McVAMPIRE – In-Car Multichannel Varying Mouth Position Impulse Response Dataset
<p>This dataset contains impulse responses (IRs) that were recorded in a minivan with eight seats arranged in three seat rows. The IRs were captured with 14 distributed overhead microphones using a mouth simulator at eight passenger seat positions with eleven orientations each. In addition, the dataset contains IRs measured with six built-in car loudspeakers as well as driving noise recordings at various speeds.</p> <p>This dataset supplements the <a href="https://doi.org/10.5281/zenodo.12818781">Anechoic McVAMPIRE</a> dataset which was captured with an identical microphone setup in an anechoic chamber. Both datasets can be used to simulate speech in a car from different seats with different speaker orientations including the loudspeaker-enclosure-microphone (LEM) system under anechoic or realistic, reverberant conditions.</p>
Model Data for Dynamic Controls on the Asymmetry of Mouth Bars: Role of Alongshore Currents
<p>The Model dataset is exported and integrated from Delft3D numerical setup files and results by using the Quickplot module, which is used in the manuscript entitled <strong>"Dynamic Controls on the Asymmetry of Mouth Bars: Role of Alongshore Currents"</strong>. </p> <p>In terms of the Delft3D setup files, please see the zipped file "Delft3D_setup_files.zip", including the run 2-A0.75 and run 4-N0.075.</p> <p>In terms of model result dataset, each folder is organized based on the unique RunID assigned to the Delft3D simulations, as detailed in the Table 1 in the main text of the manuscript. Given the employment of multiple decomposition domains within the model, the numerical results are exported individually for each domain. To facilitate the analysis of "bulk" data, encompassing three dimensions (two in horizontal space and one in time), all single domains are intergrated by Matlab script into three comprehensive data files. The data files with the ".mat" extension can be directly opened and loaded in MATLAB. The prefixes of the MAT-files are as follows:</p> <ul> <li>The "bedlevel_daily_*.mat" files contain daily map data of the bed level (ZZ) spanning 74 simulation days (73 time steps in total). This data is used to calculate metrics for assessing mouth bar asymmetry.</li> <li>The "map_u_c_h_day5_*.mat" files represent map data (recorded every 15 minutes, 97 time steps in total) including depth-averaged velocity (u), suspended sediment concentration (c), water depth (h), bed level (bl), and sediment flux (qs) after t=5 hydrodynamic days. This data is used to analyze sediment plume and currents during the period of the initial formation of mouth bars, providing predictive insights. <ul> <li>The "map_u_c_h_day5_include_channel_*.mat" files serve a unique purpose in visualizing the flow vectors (u) and the suspended sediment concentration (c) at the river mouth, incorporating the extended channel. We present two specific scenarios: "2-A0.75" and "4-N0.075," which directly correlate with the cases illustrated in Figure 8 of the manuscript, facilitating a more comprehensive understanding and analysis.</li> </ul> </li> <li>The "map_h_u_qs_afterday74_*.mat" files contain hourly map data comprising bed level (h), water depth (d), depth-averaged velocity (U for instantaneous and v for tidally-averaged), and suspended sediment flux (QS for instantaneous and q for tidally-averaged) within a tidal cycle of 12-hr semidiurnal tide (13 time steps). This data is utilized to visualize and extract distributary channels after 10 morphological years of evolution. The MATLAB code for extracting channels follows the GRL paper <a href="https://doi.org/10.1029/2018GL080447">(Gao et al., 2018)</a> and JGR-ES paper <a href="https://doi.org/10.1029/2017JF004584">(Gao et al., 2019)</a>, also seen in <a href="https://github.com/weilungao/ShorelineExtraction">https://github.com/weilungao/ShorelineExtraction</a>. For added convenience, the comprehensive integration packages, titled 'ShorelineExtraction-master' and 'DeltaicDistributaryNetwork-main', containing essential Matlab codes, have been pre-uploaded to this dataset.</li> </ul> <p>The MATLAB-compatible '.m' code files enable direct opening and data processing. Simply execute the files in sequential order, prefixed "step0-4", for seamless data manipulation. The default list for 32 simulation cases is given by "file_case_index_group.txt". Individual cases can be processed separately by modifying the loading script within the code files as needed.</p> <p>Tip: To ensure the smooth execution of the script, kindly place all downloaded single files or packaged folders (once unzipped but keep the subdirectories) within the same directory. </p>

Dataset supporting "From mouth to gut: microfluidic in vitro simulation of human gastro-intestinal digestion and intestinal permeability"
<p>Manuscript abstract:</p> <p>Reproducible <em>in vitro</em> studies of bioaccessibility, intestinal absorption and bioavailability are key to the successful development of novel foods and drugs aiming for oral administration. There is currently a lack of methods that offer the finesse required to study these parameters for valuable molecules in small volumes - as is the case of nanomaterials under research. Here, we describe a modular microfluidic-based platform for total simulation of the human gastro-intestinal tract. Digestion-chips and cell-based gut-chips were fabricated from PDMS by soft lithography. On-chip digestion was validated using a fluorescently-labelled casein derivative, which followed typical Michaelis-Menten kinetics and showed temporal resolution and good agreement with well-established bench-top protocols. Irreversible inhibition of serine proteases using Pefabloc® SC and a 1:6 dilution was sufficient to mitigate the cytotoxicity of simulated digestion fluids. Caco-2/HT29-MTX co-cultures were grown on-chip under continuous flow for 7 days to obtain a differentiated cell monolayer forming a 3D villi-like epithelium with clear tight junction formation, and with an apparent permeability (P<sub>app</sub>) of Lucifer Yellow closely approximating values reported <em>ex vivo</em> (3.7x10<sup>-6</sup> ± 1.4x10<sup>-6</sup> vs 4.0x10<sup>-6</sup> ± 2.2x10<sup>-6</sup>). Digesta from the Digestion-chips were flowed through the Gut-Chip demonstrating the capacity to study sample digestion and intestinal permeability in a single microfluidic platform holding great promise for its use in pharmacokinetics studies.</p>
