Natural hybrid origin of a controversial "species", Clematis pinnata (Ranunculaceae), based on multidisciplinary evidence
<p>Hybridization is common and has often been viewed as a driving force of plant diversity. However, it may raise problems in taxonomy, biodiversity estimation, and biological conservation. Although previous molecular phylogenetic studies suggested that hybridization may be rather common in <em>Clematis</em>, and artificial hybridization has been widely applied to produce new <em>Clematis</em> cultivars for nearly two centuries, the issue of natural hybridization of <em>Clematis</em> has never been addressed in detail. In this study, we tested the hybrid origin of <em>Clematis</em> <em>pinnata</em>, a rare and taxonomically controversial species distributed in northern China. Using field observations, morphological statistics, flow cytometry, niche modelling, and phylogenomic analysis, we tested the hypothesis of the possible hybrid origin of <em>C. pinnata</em>. The results show morphologically intermediacy of <em>C. pinnata</em> between the putative progenitors. Homoploidy among all the tested species is confirmed by flow cytometric analysis. Niche modelling results demonstrate that <em>C. pinnata</em> had not been adapted to a novel ecological niche independent of its putative parents. The plastome phylogeny indicates that <em>C. pinnata</em> plants in different sampling sites originated by different hybridization events. Phylonet and HyDe analyses based on transcriptome data corroborate the hybrid origins of<em> C. pinnata</em> from <em>C. brevicaudata</em>×<em>C. heracleifolia</em>/<em>C. tubulosa</em>. Rare introgression event between <em>C. brevicaudata</em> and <em>C. heracleifolia</em>/<em>C. tubulosa</em> was also detected in this study. These findings show that <em>C. pinnata</em> is representing F1 progeny or early generation hybrids of its parental species and evolved independently in different sites. The present study also indicates that interspecific or even intersectional hybridization is a common mechanism that the genus <em>Clematis</em> uses to generate diversity and variation, and it may play an important role in the evolution and diversification of this genus. Our study implies that morphological diversity caused by natural hybridization may overstate the real species diversity in <em>Clematis</em>.</p>

Reassessment of Chirita umbrophila (Gesneriaceae) based on molecular and morphological evidence
<p><em>Chirita umbrophila</em> C.Y.Wu ex H.W.Li is a species endemic to Yunnan, China, and its exact systematic position remains a mystery since it was treated as a species with uncertain generic affiliation in the taxonomic revision of <em>Chirita</em> Buch.-Ham. ex Don in 1985. In the present study, the phylogenetic relationships between <em>C. umbrophila</em> and its allied species were inferred using two nuclear ribosomal DNA regions (ETS and ITS) and three chloroplast regions (<em>rpl16</em>, <em>rps16</em>, and <em>trnL-F</em>). Additionally, the type locality of <em>C. umbrophila</em> was re-visited and flowering specimens were collected and examined. Our phylogenetic analyses showed that <em>Chirita umbrophila</em> is imbedded in three accessions of <em>Loxostigma kurzii</em> with strong support. Morphological observations revealed that <em>C. umbrophila</em> can be characterized as perennial herbs with somewhat tufted leaves at the top of the aerial stem, large ventricose corollas with yellow-brown spotted interior surfaces, four anthers cohering in pairs, and two equal or subequal stigmas. Detailed morphological analyses suggested that <em>C. umbrophila</em> is indistinguishable from <em>Loxostigma kurzii </em>(C.B.Clarke) B.L.Burtt (<em>Didymocarpus? kurzii</em> C.B.Clarke). Therefore, both molecular phylogenetic results and morphological evidence support that <em>Chirita umbrophila</em> is conspecific with <em>Loxostigma kurzii</em>, and a taxonomic treatment is provided<em> </em>herein.</p>
An evidence-based study on issue labeling in Github-based repositories (Supplementary material)
<p>The open-source software community has grown in size and importance over the years. As a consequence, the number of project contributors has increased considerably. The capability of open-source project repositories to accommodate issue reports is essential. An issue report encompasses a large set of data that describes the necessary changes a software should handle. As developers need detailed information to reproduce and find them, incomplete information is a severe problem that may influence triage and defect detection leading to delays in project maintenance. Issue trackers commonly use the labeling method to add extra details to issues. Knowing the importance of labels, this dissertation focus on investigating the usage, creation, and similarities in the context of the issue lifecycle in both maintenance and evolution in the repository issue trackers of the largest and most popular code hosting platform, Github. In addition, it analyzes the number of labeled and unlabeled issues in the repository and the connection between the issues' components, with an analysis focused on the lifecycle. The results indicate a significant correlation between repositories with many issues and the creation of labels, but not all repositories use them. 64.58% of the repositories insert new labels as the project evolves. 73.14% repositories applied on issues the Github standard labels. We also found an influence of primary issue fields such as title, description, and comments in most issue labels, impacting the creation and labeling issues. These numbers show that issue labeling is of prominent relevance for project maintenance and evolution. It provides developers with an easy and convenient way to inform about an incoming issue reported by systems users.</p>
CT-EBM-SP - Corpus of Clinical Trials for Evidence-Based-Medicine in Spanish
<p>A collection of 1200 texts (292 173 tokens) about clinical trials studies and clinical trials announcements in Spanish:</p> <p>- 500 abstracts from journals published under a Creative Commons license, e.g. available in PubMed or the Scientific Electronic Library Online (SciELO).<br> - 700 clinical trials announcements published in the European Clinical Trials Register and Repositorio Español de Estudios Clínicos.</p> <p>Texts were annotated with entities from the Unified Medical Language System semantic groups: anatomy (ANAT), pharmacological and chemical substances (CHEM), pathologies (DISO), and lab tests, diagnostic or therapeutic procedures (PROC). 46 699 entities were annotated (13.98% are nested entities). 10% of the corpus was doubly annotated, and inter-annotator agreement (IAA) achieved a mean F-measure of 85.65% (±4.79, strict match) and a mean F-measure of 93.94% (±3.31, relaxed match). </p> <p>The corpus is freely distributed for research and educational purposes under a Creative Commons Non-Commercial Attribution (CC-BY-NC-A) License.</p>
