Diamond NCBI Genbank Viral database for SOVAP

Diamond NCBI Genbank Viral database

Database type: Diamond database

Database format version: 3

Label: 2023-03-18_18-40-17

Sequences: 3,191,190

Sum length: 824,564,244

Assembly summary entries: 58,201

--------------------------------------------------------

SOVAP v.1.3: GitHub

Soil Virome Analysis Pipeline

Description

The study of viral communities in complex environmental samples, such as soil, can provide valuable insights into the diversity and functions of viral communities in the ecosystem. However, processing and analyzing of virome data can be a challenging task that requires the integration of various computational tools and techniques.

To address these challenges, we have developed SOVAP pipeline that utilizes a suite of state-of-the-art tools for processing, analysis, and annotation viromics and metagenomics data.

It utilizes various tools such as Fastp and Centrifuge for preprocessing and contamination removal, geNomad, Diamond and Megan for identification and annotation of viral contigs which are assembled and clustered using Megahit and CD-HIT. Additionally, this pipeline provides an estimate of the abundance of viral contigs, allowing for a more comprehensive understanding of the virome within the sample. The integration of these tools offers a reliable and effective means of taxonomy classification and annotation of viral contigs, aiding researchers in gaining insight into the composition and function of the virome within the analyzed sample.

By integrating the SOVAP pipeline with IMG/VR and geNomad, it is possible to identify a wider range of viruses, including those that were previously unknown.

The batch-mode script allows for the processing of multiple datasets using the SOVAP pipeline. This feature is particularly useful for large-scale analyses, such as those involving multiple environmental samples or large sequencing datasets.

Rps19 R67∆ mutation creates a model of Diamond-Blackfan anemia and reveals downstream mediators of p53 pathway.

Diamond-Blackfan anemia (DBA) is a rare bone marrow failure syndrome accompanied by cardiovascular, skeletal, and urogenital abnormalities. Most of the affected individuals carry mutations in ribosomal proteins, including S19 (Rps19), a part of the 40S ribosomal subunit. We developed a transgenic model harboring deletion of conserved Arg 67 in RPS19, which is the site of post-translational modification by protein-arginine methyl transferase family and could show that the defect in Rps19 causes phenotype in perfect overlap with the DBA including hematologic dysfunctions, hypotrophy, intrinsic anemia, severe craniofacial, skeletal, urogenital, cardiovascular, and cerebral abnormalities leading to premature lethality during the adolescence of the mouse. This DBA mouse model exhibited activation of the Trp53 signaling pathway in hematopoietic stem cells (HSCs) leading to reduced erythroid lineage development. Competitive transplantation assays using Rps19-deficient bone marrow cells confirmed that HSCs and their progeny lineages were affected while their differentiation was rescued after inactivation of the tumor suppressor Trp53 showing that the development of the DBA phenotype significantly involves non-canonical components of the p53 signaling pathway in the etiopathogenesis of DBA with the Rps19R67∆ mutation leading to the disrupted hematopoietic hierarchy starting at the stage of short-term repopulating stem cells. The activated p53 pathway was mediated by downstream molecules Zmat3, Phlda3, and Eda2r, whose overall function in the pathology of DBA involve erythroid differentiation blockade coupled with cell proliferation and survival disruption. To conclude, the new DBA model represents a powerful tool for exploring new therapeutic options for DBA.

Data for "Two-stage, low noise quantum frequency conversion of single photons from silicon-vacancy centers in diamond to the telecom C-band"

The silicon-vacancy center in diamond holds great promise as a qubit for quantum communication networks. However, since the optical transitions are located within the visible red spectral region, quantum frequency conversion to low-loss telecommunication wavelengths becomes a necessity for its use in long-range, fiber-linked networks. This work presents a highly efficient, low-noise quantum frequency conversion device for photons emitted by a silicon-vacancy (SiV) center in diamond to the telecom C-band. By using a two-stage difference-frequency mixing scheme SPDC noise is circumvented and Raman noise is minimized, resulting in a very low noise rate of 10.4(7) photons per second as well as an overall device efficiency of 35.6 %. By converting single photons from SiV centers we demonstrate the preservation of photon statistics upon conversion.

Door of The Diamond House Scan 4k : Photoscan
Situated in the very heart of the city, the house boasts a striking façade of diamond-shaped stones and a beautifully sculptured staircase. Built by a wealthy Marseilles merchant between 1570 and 1576, it is a fine example of 16th Century civil architecture. It was inspired by the palaces of the Renaissance, in particular the Diamond Palace in Ferrare, Italy. Today the building houses a museum dedicated to the old town of Marseilles. Due to the Second War bombing in the city, the building had to be literrally taken from one place to another by removing it from its foundation in order to be preserved.
