GPP at FLUXNET Tier 1 sites from P-model

Gross primary production, simulated by the P-model for each FLUXNET 2015 Tier 1 site. The model was driven by site-specific meteorological forcing and MODIS FPAR, extracted for the pixel corresponding to the site location.

The CSV files contain simulated GPP values from different model setups conducted with the P-model and used for the publication Stocker et al. Geosci. Mod. Dev. (in review). One file is given for each temporal aggregation level (daily, 8-daily, annual, spatial [= mean annual value by site], and mean seasonal cycle [= mean per day-of-year]. Each file contains output from all model setups presented in Stocker et al. (2019), as given by column setup.

The data differs slightly for each file:

Daily gpp_pmodel_fluxnet2015_stocker19gmd_daily.csv:

sitename: A character specifying the site ID following the naming given by FLUXNET 2015.

date: YYYY-MM-DD), date_start (in _8daily, YYYY-MM-DD specifying the first day of the respective 8-day period), year (in _annual, YYYY), doy (in __meanseason, specifying the day-of-year),

gpp: Simulated gross primary production, in units of g C m-2 d-1

setup: A character specifying the model setup name used in Stocker et al. A two-tier bioinformatic pipeline to develop probes for target capture of nuclear loci with applications in Melastomataceae

Premise of the study: Putatively single-copy nuclear (SCN) loci, identified using genomic resources of closely related species, are ideal for phylogenomic inference. However, suitable genomic resources are not available for many clades, including Melastomataceae. We introduce a versatile approach to identify SCN loci for clades with few genomic resources and use it to develop probes for target enrichment in the distantly related Memecylon and Tibouchina (Melastomataceae).

Methods: We present a two-tiered pipeline. First, we identified putatively SCN loci using MarkerMiner and transcriptomes from distantly related species in Melastomataceae. Published loci and genes of functional significance were added (384 total loci). Second, using HybPiper, we retrieved 689 homologous template sequences for these loci using genome-skimming data from within the focal clades.

Results: We sequenced 193 loci from both Memecylon and Tibouchina, with probes designed from 56 template sequences successfully targeting sequences in both clades. Probes designed from genome-skimming data within a focal clade were more successful than probes designed from other sources.

Discussion: Our pipeline successfully identified and targeted SCN loci in Memecylon and Tibouchina, enabling phylogenomic studies in both clades and potentially across Melastomataceae. This pipeline could be easily applied to other clades with few genomic resources.

Pesticide ecotoxicology Tier 1 endpoints database

The database was developed under the contract CT/EFSA/PPR/2010/03 with the purpose to provide a compilation in IUCLID 5.2 of ecotoxicological endpoints of the active substances and plant protection products (PPPs). It was developed to support the revision of guidance documents on aquatic and terrestrial ecotoxicology. The database for all Tier 1 studies where higher tier studies we also available in the dossier submitted under Directive 91/414/EEC for aquatic organisms, bees, non target arthropods, non target plants and soil organisms. The variables include report metadata, active substance, species tested, description of the experimental conditions and endpoint values (e.g LC50, NOEC, EC50, ER50) according to OECD harmonised templates for Effects on biotic systems. The database includes data extraction for 5745 ecotoxicological endpoint and 1625 risk assessment endpoints.

The Format XML export from IUCLID 5.2. with author names removed. XSD is included. The study was outsourced after a procurement procedure.

STARS4Water climate indicators - tier 1

This dataset was generated as part of the Horizon Europe project STARS4Water, which is dedicated to collecting and providing access to existing and newly developed datasets for future water resources management. The data entails a set of indicators for assessing climate risks and impacts on integrated water resources systems. More datasets will be added later-on in the project. This first tier is a set of indicators that are directly derived from readily available datasets from e.g. the Copernicus Climate Data Store. The future projections are simplified by projecting them onto (sub)catchments and by reducing the number
of scenarios. This makes them easier to handle by river basin managers and for usages in dashboards.

Operating diagram of IF incubator, two identical incubators were used for eggs that were already sorted. They are made up of an isothermal enclosure and contain three tiers (100 × 60 × 17 cm). The water circulating in each tier comes from the same filtration, cooling and sterilisation device. As a result, the eggs placed in the different tiers are subject to the same temperature regime. in Reproduction of Zingel asper (Linnaeus, 1758) in controlled conditions: an assessment of the experiences realized since 2005 at the Besançon Natural History Museum
