Dataset of "Liquid-Jet Photoemission Spectroscopy as a Structural Tool: Site-Specific Acid-Base Chemistry of Vitamin C"
<p>Liquid-jet photoemission spectroscopy (LJ-PES) directly probes the electronic structure of solutes<br>and solvents. It also emerges as a novel tool to explore chemical structure in aqueous solutions, yet<br>the scope of the approach has to be examined. Here, we present a pH-dependent liquid-jet photoelectron<br>spectroscopic investigation of ascorbic acid (vitamin C). We combine core-level photoelectron<br>spectroscopy and ab initio calculations, allowing us to site-specifically explore the acid-base chemistry<br>of the biomolecule. For the first time, we demonstrate the capability of the method to simultaneously<br>assign two deprotonation sites within the molecule. We show that a large change in chemical shift<br>appears even for atoms distant several bonds from the chemically modified group. Furthermore, we<br>present a highly efficient and accurate computational protocol based on a single structure using the<br>maximum overlap method for modeling core-level photoelectron spectra in aqueous environments.<br>This work poses a broader question: To what extent can LJ-PES complement established structural<br>techniques such as nuclear magnetic resonance? Answering this question is highly relevant in view<br>of the large number of incorrect molecular structures published.</p>
Dietary fibers boost gut microbiome-produced B vitamin pool and alter host immune landscape
<p>This dataset contains fcs files of lymphocytes from the colonic lamina propria, lungs, and spleens of specific-pathogen-free (SPF), gnotobiotic (14-member synthetic microbiota, 14SM) or germ-free (GF) mice fed five distinct rodent diets (Standard chow 1, SC1; Standard chow 2, SC2; Fiber-supplemented diet, FS; Inulin-supplemented diet, IN; or Fiber-free diet, FF), analysed by mass cytometry. Three million cells per organ per animal were transferred into 15 mL conical tubes. For live/dead staining, cells were incubated with 5 μM cisplatin for 5 minutes. Cells were washed, and cell surface staining mix was added containing pre-conjugated antibodies for 30 minutes at room temperature. Samples were washed twice with FACS buffer, then fixed using the FoxP3 Fix/Perm kit (eBiosciences) for 45 minutes at 4°C, followed by permeabilization wash. Samples were then incubated with the intracellular staining mix for 30 minutes at room temperature. Cells were washed with FACS buffer twice, and pellets were resuspended in Cell-ID™ Intercalator-Ir (Fluidigm) in MaxPar fixation solution (Fluidigm, catalogue no. 201192B) and refrigerated overnight, or for up to five days. Prior to acquisition, samples were washed twice with 1X PBS, and then washed twice with deionized water. Cell pellets were further resuspended in deionized water at 0.5 × 10^6 cells/mL and topped up with 10% calibration beads (EQ Four Element Calibration Beads, Fluidigm). All samples were acquired on the Helios Mass Cytometer (Fluidigm). Effector immune populations and activated T cells in the gut accumulate in a microbiota-dependent manner. Shifts in the microbiome according to dietary fiber source and content result in altered concentrations of B vitamins available to the host, which is tied to distinct alterations in innate and adaptive immune populations. </p>

<p>Data for a manuscript entitled, "B-vitamin content in maternal diet and infant morbidity among breastfeeding mother-infant dyads from northern Kenya" by Amelia N. Odo et al. The original version was published in April 13, 2020.</p> <p>Version 2 includes data from more participants and additional variables relevant for characterizing maternal and infant dietary characteristics.</p> <p>Version 3 includes the variable "other" for other foods as part of the dietary diversity data. The codebook for the variable "inflam" has been updated (1 = CRP > 3 mg/l; 0 = CRP < 3 mg/l) instead of 10 mg/l stated in Version 1/2. The information on grant support has been added.</p> <p> </p>

Liquid-Jet Photoemission Spectroscopy as a Structural Tool: Site-Specific Acid-Base Chemistry of Vitamin C
<p>Dataset pertaining to the article "Liquid-Jet Photoemission Spectroscopy as a Structural Tool: Site-Specific Acid-Base Chemistry of Vitamin C", submitted to Physical Chemistry Chemical Physics. Here, we demonstrate how liquid-jet photoemission spectroscopy can be systematically used for chemical analysis, probing tautomeric forms and deprotonation sites in aqueous vitamin C. <p>These two files are related to a submitted research paper on the study of a 7-year metagenomic time series carried monthly in a northwestern Mediterranean coastal site (SOLA, Banyuls-sur-Mer, FRANCE) :</p> <p><em>Seasonal succession of different vitamin B12 biosynthesis pathways and producers in coastal marine microbial communities. </em></p> <p>This study focuses on prokaryotes involved in vitamin B12 metabolism (biosynthesis, transport, remodeling) and on the metabolic pathways involved in these processes.</p> <p>The dataset in <strong>.xlsx</strong> format represents the abundance table of all the genes associated with 82 KEGGs involved in vitamin B12 metabolism, and the file in <strong>.fasta</strong> format corresponds to the FASTA sequences associated with these genes.</p>
Specialized vitamin D databases- European collection and USDA SR26 collection
<p>These two data sets are collections of best quality data on vitamin D content in foods, available in Europe (hosted by EuroFIR<sup>TM</sup>) and in US (hosted by USDA- in SR26). Data was collected in period of 2014-2015. Search criteria included analytical and manufactures' data sources, and these are sorted in food groups and vitamin D forms- vitamin D total (expressed in ug/100g or IU, and converted to ug), vitamin D3 (ug/100g), vitamin D2 (ug/100g), vitamin 25OHD (ug/100g). </p> <p>A manuscript describing creation process of these two dataset is uploaded as well. </p>

The Relationship between Vitamin D Status, Intake and Exercise Performance in UK University-level Athletes and Healthy Inactive Controls
<p>The potential ergogenic effects of vitamin D (vitD) in high performing athletes has received considerable attention in the literature and media. However, little is known about non-supplemented university athletes and students residing at a higher latitude. This study aimed to investigate the effects of vitD (biochemical status and dietary intake) on exercise performance in UK university athletes and sedentary students. Physically healthy male and female university students and athletes from the University of Surrey (51.2ºN) were recruited between January and March (2018) to take part in this study. A total of 50 participants (n= 24 males, n= 26 females) were included, 34 (n=18 male, n=16 female) were university athletes competing in a variety of sports. </p> <p>Fasted serum vitD status and sunlight exposure were assessed using LC-MS/MS and dosimetry, respectively. Body composition was measured through the use of a dual-energy x-ray absorptiometry (DEXA) whole body scan (Hologic QDR, Hologic inc. USA). Muscular strength of the upper and lower body was assessed using dominant arm handgrip and knee extensor dynamometry (KE) of the non-dominant leg. Countermovement jump (CMJ) and aerobic fitness were measured using an Optojump and VO<sub>2max</sub> test using a stationery cycle ergometer, respectively.</p>

Vitamin D status is heritable and under environment-dependent selection in the wild
<p>Vitamin D has a well-established role in skeletal health and is increasingly linked to chronic disease and mortality in humans and companion animals. Despite the clear significance of vitamin D for health and obvious implications for fitness under natural conditions, no longitudinal study has tested whether the circulating concentration of vitamin D is under natural selection in the wild. Here, we show that concentrations of dietary-derived vitamin D and endogenously-produced vitamin D metabolites are heritable and largely polygenic in a wild population of Soay sheep (<em>Ovis aries</em>). Vitamin D status was positively associated with female adult survival, and vitamin D status predicted female fecundity in particular, good environment years when sheep density and competition for resources was low. Our study provides evidence that vitamin D status has the potential to respond to selection, as well as new insights into how vitamin D metabolism is associated with fitness in the wild. </p>
Overlap of vitamin A and vitamin D target genes with CAKUT-related processes
<p>Underlying data of our study "<a href="http://doi.org/10.12688/f1000research.51018.2">Overlap of vitamin A and vitamin D target genes with CAKUT-related processes</a>" are provided here.</p> <p> </p> <p>Congenital Anomalies of the Kidney and Urinary Tract (CAKUT) are a group of abnormalities affecting the kidneys and their outflow tracts. Vitamins are among the environmental factors that are considered for CAKUT aetiology. In this study, we collected vitamin A and vitamin D target genes and computed their overlap with CAKUT-related gene sets. We observed in particular significant overlaps between vitamin A target genes and CAKUT causal genes or genes involved in renal system development.</p>
Vitamin D deficiency and SARS‑CoV‑2 infection: D-COVID study
<p>D-COVID is a proyect to study the association between COVID-19 infection and vitamin D deficiency in patients of a terciary university hospital. To investigate the clinical evolution and prognosis of patients with COVID-19 and vitamin D deficiency, several queries qere launched into a Database containing plain text apparitions of certain terms in medical reports, as well as structured data. These apparitions were detected using NLP technology, and then saved individually in a database. The presented dataset is a bounded version of such database, containing only relevant data to the one extracted for the associated study. As for the strcture of the dataset, each row represents an apparition of a term in plain text, and the columns contain additional information.</p> <p><strong>- reportdate</strong>: date of the report where the term appears up.</p> <p><strong>- admission_days:</strong> strctured data days in hospitalization, if any.</p> <p><strong>- patient_id</strong>: anonymized patient identifier</p> <p><strong>- sex</strong>: patient sex (1=male, 2=female)</p> <p><strong>-birthdate</strong>: patient birthdate</p> <p><strong>- service</strong>: Service where the report was generated</p> <p><strong>- report_type:</strong> Type of report generated (either a discharge report, note, etc)</p> <p><strong>- record</strong>: unique identifier for the report itself</p> <p><strong>- term</strong>: term (that was read (NLP takes synonims and acronyms into account)</p> <p><strong>- exitus</strong>: medical exitus, if available in structured data, it could also be found in plan text in the previous column.</p>
Data from : Genomic Sequence of Klebsiella pneumoniae IIEMP-3, a Vitamin B12-Producing Strain from Indonesian Tempeh
<p>Klebsiella pneumoniae strain IIEMP-3, isolated from Indonesian tempeh, is a vitamin B<sub>12</sub>-producing strain that exhibited a different genetic profile from pathogenic isolates. Here we report the draft genome sequence of strain IIEMP-3, which may provide insights on the nature of fermentation, nutrition, and immunological function of Indonesian tempeh.</p>
